You know, after fighting through the whole game there's always someone waiting for you...
In your opinion who are the most epic final bosses? And why?

Here's mine :D

-Mother Brain (Super Metroid)
Well it is a brain on a glass... at first, and it doesn't seem so menacing but when you think you defeated it, it gets a new giant body that makes it super ultra powerful xD, at the extent of having Samus almost dead, when it is about to deliver the final blow and kill you, the baby metroid appears and saves your life, leaving Mother Brain weakened, but still it gets up and destroys the baby, after that you must avenge the Metroid, and then scape

-Baby Bowser (Super Mario World 2: Yoshi's Island)
After a rather tiresome castle, with some easy obstacles, and some hard ones (depends on your luck) you finally get to see the koopa king... as a baby... he is just playing with you at first but when you defeat him Kamek's magic turns him into a giant that simply wants you dead... you don't want him to get close... What can I say, you just have to listen to the music and look at him
And some thought this game was childlish...

-Dracula (Super Castlevania IV)
I know, Castlevania always has Dracula... but this is THE Dracula... After a level full of past games music and three bosses you get to the final stretch of the game, the music just gives you a special feeling that you are close to the end... When you arrive, the room starts to get filled with lightning and then Dracula appears... I simply love this battle and it's no waste to play through just to fight him again... The music, the room, the characters... PERFECT
When he is low on life, lightining fills the room again and the main theme of the game begins to play... this moment always gives me goosebumps and it is one of the most epic things I've ever seen, then you see Dracula again with his face horribly disfigured, a red light flashes on the room and lightning strikes everywhere, everything creates a perfect atmosphere, specially the music as it is epic by itself and makes the final battle even more epic
Have I already mentioned that the music is awesome?

by the way the music is awesome xD

Edit:
I forgot one:
-King Blue (Viewtiful Joe)
After some series of fighting you see the face of the one who was responsible of everything that was wrong in Movie Land... Captain Blue! He explains his plan to go to the real world and conquer it using his superpowers, then he calls a robot called King Blue "the omnipotent" saying that he is the movie director and he controls everything that happens. Joe then calls his trusty Six Machine and fuses it into another robot, Six Majin. Ok now picture yourself in a giant robot fight.... and I mean really, really GIANT robots, so big that you can see planet earth on your feet rotating xD
That, plus the awesome VFX superpowers make for an epic and really fun boss battle

well... the final gannondorf fight in TP is pretty epic! The music is awesome and the fact it's a giant sword fight makes it even better!

Primal dialga in PMD:EoT, it's got some of the best music on the DS and the nain battle is beastly!!!

Ceadues (i think thats how you spell it) on Monster Hunter 3 ~Tri. What could be more epic than fighting an oversized whale with a huge sword on your back whilst swimming through tunnles and caverns filled to the top with water and the only way to breath are you little friend's burps? Accompanied with awesome music YET AGAIN this is amazing final boss! YouTube it for those who havent seen it...

Malus (Dracula's last form) Castlevaina-
It is the last fight, well you think it is, and Malus is using these really powerful attack's on you. It look's a bit scary and terrifying, but it's really cool. The attack's that Malus use almost cover every square inch in battle but it is easy to dodge.
I can't really remember what he really looked like because it's been so long since I made it to the final stage, but I know that he was big. Big and cool looking. Would I kill to battle him again. <3

I'm not sure I've gotten to the end of enough games to say. :(

But I will post ones that I HAVE gotten to:

02(Kirby 64)-After getting all the Crystal Shards in the game-a task that many people who played this game didn't complete-Dark Matter creates his own planet which Kirby has to go through. With the help of his friends, Kirby and Ribbon are launched to face the reincarnation of that giant bloody eye we saw from Kirby's Dream Land 3. Using the Crystal Gun, Kirby shoots crystals into 02's eye, followed by its halo, and then its tail to finally kill it off. All the while one of the most epic final boss themes plays in the background. Truly one of the best Kirby finales EVER.

Rival(Pokemon R/B/Y/G/FR/LG)-I'll put this in a way many fans explain it: You've finally taken down Lance's last Pokemon. All of your Pokemon have fainted except for one, who survived with 10 HP. You've wasted all your potions and revives. But Lance tells you that you have one more challenger to face. You walk into the next room, and who do you see?
GARY MOTHER*beep*ING OAK
Your nemesis became the Pokemon champion right under your nose. That's right, after all you've been through, you have to face your rival, who has strengthened his team to the point that he's very difficult to beat. But, when you do beat him, you have the satisfaction that you finally gave that annoying pest what he deserves. Smell ya later, Blue.
I should also mention the theme, which is considered to be one of the best themes EVER in the Pokemon series by many fans.

The Profound Darkness in Phantasy Star IV. For the first 3 games in the series your protagonist goes through a long adventure with only being able to win the battle vs. evil, bringing peace for 1000 years. However in the finale, with the way they explained the reason for the 1000 year cycle, and putting it in your hands to win the war forever by defeating the Profound Darkness, it makes the buildup to and the battle with the boss one of the most epic I've ever done, especially with the music that kicks in when you get to its final phase.

Caeda

Keyblade Master
Ganondorf in the Wind Waker. That boss battle Is so epically awesome, plus Ganon gets STABED IN THE HEAD with the Master Sword!

Medeus in Fire Emblem Shadow Dragon. The whole fight between him and Marth is just so epic.

The Chaos Chimera in Golden Sun Dark Dawn. The whole battle just has that urgency to it because of what's going on in Weyard at the moment.

Ashera in Fire Emblem Radient Dawn. Seeing as how everyone exept for Ike, Micaiah, and everyone else in the tower is turned to stone, this is truely the battle to decide all. Plus noone but Ike can deal the final blow.

Tabuu in SSBB Subspace Emissary. You have 6 characters in this battle, and he can possibly kill all of them and force you to try it again. Truly epic.

I too agree that Ganondorf in TP was extremely epic. I have said it over and over again about how I really love the scene where Link and Midna first encounter Ganondorf because he is just so chill.

One other game that I also constantly bring up is InFAMOUS.
The final boss on there is named Kessler and he is so epic it doesn't make any sense. At first, you may not think so, but once you learn his back story, you realize how extremely awesome this dude is.
Can't wait for InFAMOUS2.

In Sonic the Hedgehog for the PS3 (really bad game that I love playing) the final boss for Shadow is a character named Mephiles. He is extremely epic as even though he is similar to Shadow, he still helps bring out Shadows attitude with his own style of lax.

I may be back with more later.

The WW and OoT Ganondorf battle are of course super epic. The final battle against Ares in God of War was also amazing. The battle is very intense and it took me a very long time before I finally beat him (including the 'saving your family scene'). It felt so good seeing Ares die in the final cut-scene. Last but not least I want to include the final boss battle of Jak 3 on the list. The boss is super huge (one foot is larger than your car...and that thing has like 8 legs). After that you have the final showdown against the Dark maker and my favorite Jak and Daxter bad guy Errol. Using a simple blaster it can be a long and difficult battle, but even the mightiest of enemies can't handle the peace maker gun :P

- Super Castlevania 4 - Dracula

I definitely second Dracula in Super Castlevania 4 being an epic boss fight. The music is what really made it for me, but it was also simply a well done boss fight. It captured pretty much the vibe I felt throughout the duration of the whole game. Very excellent way to end the game.

- Neverwinter Nights Final Boss

Morag, Queen of the old ones. Looking back, it wasn't even that difficult a boss fight, or at least not a memorably difficult one. But it was fun nonetheless. Cliche'd as the set up was (Going into the bosses lair there is no way back, great evil from the past coming to destroy the world, boss is invulnerable to damage until you beat up a couple things to stop some of it's immunities, etc.) I greatly enjoyed this fight. It really got my adrenaline going.

I had also a lot invested into the storyline at that point. (I ended up killing Aribeth at the end, and looking back I really wish that on my first playthrough I hadn't. I sort of put all my guilt/revenge feelings into fighting this boss.) I loved the story, and it was nice to finally finish it. Just a great way to end the game for me.

- Final Fantasy 6 Final Boss

Keefka was an amazingly epic boss at the end. It was a long fight, and even though my character were a little overleveled and thus I wasn't struggling too much, (Though I did die twice) it was still tense. Especially toward the end, when I was afraid of having to get up to that part all over again.

Storywise it was great too. The whole game, Keefka's character is presented well, building up to this encounter. His madness is reflected very well in this fight. You truly feel as though you're fighting an insane madman. And with all the other parts of the storyline that you're invested in by the time I got there, I felt very involved in the fight. It was a fight against not just Keefka, but against the hopelessness Keefka tried in instill in the world by changing it to the world of ruin. A fight against hopelessness itself. Once again, I felt this was simply an excellent way to end the game.

- Metroid Prime Final Boss

Metroid Prime is the final boss of Metroid Prime. Personally, I had lots of trouble with this fight, and the struggle was very fun. Eventually I got the bosses patterns down well enough to defeat it, but I had a very hard time with this fight till I saw the patterns. Once again, you guessed it - I found it an extremely excellent way to end an extremely excellent game.

- ALttP Final Boss - Ganon

The first Zelda game I beat, and one of the first video games I beat period. I found this fight very difficult because when I beat it I was still somewhat little, and my gaming skills were not that great. I was also very paranoid about running out of ammo when I fought him, and was tense about running out of silver arrows because I kept missing. Extremely good battle. From when the floor starts to fall to when the lights go out, it's well done.

These are the most memorable ones for me at the moment, if I remember any more I'll put em' up.

Yami from Okami: Fighting him to regain your powers after previously having them stolen, and the cutscenes during the fight were amazing. The last phase was especially great; the cutscene before it was sweet, and fighting Yami--as a fully restored Amaterasu--once and for all was awesome.

The 16th Colossus from Shadow of the Colossus: The music, the dark setting, the thunder and lightning, and the huge, huge monster that stood in your way--easily being able to knock you out with it's fast, powerful, magic blasts. Awesome.
