I've never felt that Ganon/dorf was overused, he is my favorite villian in all of gaming. Also i'm pretty sure they are the same person, I like to think of Ganon as a type of parisite that has chosen Ganondorf as its Gerudo host (being a male gerudo and bestoed with the triforce of power.) They may be two different forms of the same person, but you have got to wonder who is really in control?
On to the question of Why Not Gannondorf, (i assume you are asking why shouldn't Ganondorf be the main villian in Skyward Sword.) the way I commonly explain this to people is, Skyward Sword is supposed to take place years before the events of Ocarina of Time. In Ocarina of Time we witness Ganondorf's initial rise to power therefore he can not be the main villian in Skyward Sword.
