"The three great goddesses, their labors completed, departed for the heavens. And golden sacred triangles remained at the point where the goddesses left the world. Since then, the sacred triangles have become the basis for our world's providence. And, the resting place of the triangles has become the Sacred Realm." - The Great Deku Tree, Ocarina of Time

So there's your answer. They have no reason to stay in Hyrule or the Sacred Realm, since that area is the point where they left the world. And, at some point(s), they intervene.. like when they flooded Hyrule, as Zemen mentioned. However, it seems they only intervene when there isn't a balance between good and evil. Link, the good to balance out Ganon's evil, wasn't around to save Hyrule again, so they just flooded the world and Hyrule was frozen in time. Otherwise, Link and Zelda take care of Ganondorf.

It seems they more or less just watch from the heavens and intervene only when absolutely necessary.

That quote by the Deku Tree was exactly what I thought about when I read this thread. The goddesses were done with Hyrule and left. We only heard about them when there are needed in the story. Other than that, they don't appear.
