I would say the design and mood because it makes a lasting impact on you....
The most memorable dungeons in Zelda history did this.
Ancient Cistern, Arbiters Grounds, Shadow Temple, Sky Keep, Stone Tower Temple, and the Tower of Spirits are my favorite 3D. I know many people share my opinion as well. The fact that these places had a dark backstory, or a reason to be there, or is a cool concept makes us remember and love these dungeons. That is also why WW has some of the worst dungeons in the series(They were alright, but they are mostly quite forgettable).

Puzzles followed closely by design/mood. I feel that the puzzles are the most important part of the dungeon because they determine what the dungeon is like and how it plays out gameplay-wise. Atmosphere is important because it can help create an impression on you so the dungeon stays memorable long after you complete it.
