I would like to add one more detail. I'm going to call it Other-Dimensional Exception.

In simple, it states that other dimensions are not affected by the same laws of physics and time that Hyrule does. For example, when a sage is sent there, or Link, they no longer exist in Hyrule or follow the same laws. This would explain the problem/error with Nabooru.

Here is why it exists. When Link sends Ganon to the dark realm, it's another dimension and follows this exception. If it didn't Ganon would exist when Link goes back into time to visit Zelda for a last time (right before "The End").

I actually found a glaring flaw with the use of the Timeline A (where Hyrule is never saved, and Nabooru's life unaltered), there isn't a single game that would fit on that timeline because none of the games but the original Zelda begin with Ganon having taken over Hyrule, which can't take place in that setting for numerous reasons.

Simple because there isn't a game that has been made, yet doesn't mean it can't be possible. I've never stated that there were games after and the games that they were. I just kept with a basic concept only using two games, OoT and MM. If you want to use this idea for a basis for another, feel free. I avoid trying to cover a lot in one idea/topic because it's potent to a lot of flaws/errors. So I like to cover one idea at a time.
