I thought Phantom Ganon was more a spirit controlled and linked to Ganon. It wouldn't harm Ganon to have it hurt or destroyed, but it was a way of Ganon being able to venture out and survey the scene without actually being there for himself. It's more like being the eyes of Ganon rather than actually his spirit I suppose.
I suppose this isn't really backed up by any evidence as such, but I might have got this sort of "Ganon's vision" idea from the cartoon where he could see things in the overworld while in his lair.
