I'm not quite sure what scene in Skyward Sword this is from, I don't even know it's a scene.
In my mind, Fi is perfectly safe being inside my sword, and if not then I imagine her being thrown around inside it.
As far as I'm concerned, Fi isn't suppose to have feelings, but she feels happiness when she leaves you at the end.
This is how I would respond to Scrapper:
I don't drag her around, she stays tucked inside my sword with me. It's not my fault she's with me all the time anyway, if you're going to blame someone, blame Hylia/Zelda because she's the one who chose ME as the chosen hero, and Fi is suppose to go with the chosen hero. Honestly, Scrappers, I think you're just jealous because I'm with Fi 24/7 and you're not!
