I think my favourite would be the Ancient Cistern, I absolutely love the heaven and hell concept of it: The top area of the dungeon feels like you're outside and actually has quite a nice grand feeling about it. That completely changes when you reach the bottom and you can hear the dead bodies crunching beneath Link's feet as he walks. A simple idea but I think it works quite well.

My least favourite would be Inside Jabu-Jabu's belly. Carrying Ruto around was very awkward and every room looked identical to the last too.

My favorite dungeon is the fire temple from Ocarina of time, Gorons are my favorite race and I love the treasure, the megaton hammer.
The music is pretty amazing too, its my favorite track from OoT.

My least favorite dungeon is Jabu Jabu's belly from oracle of ages, because I always got stuck there.
The infamous water temple from OoT has nothing on it.

Sky Keep from Skyward Sword, has great puzzles and is a great puzzle. I also just love each individual SS dungeon, so I already had a soft spot for this dungeon the first time I played it. :D

Unicorn Cave from Seasons is my number one. Every other favorite dungeon, I couldn't wait to go back through again.But this one? I was having too much fun goofing off with the magnets to wanna leave. The frantic and challenging boss fight was icing on the cake.

I actually really enjoyed the Goron Mines from Twilight Princess. Something about letting the Iron Boots shoot you around the stage was extremely satisfying.

Per game, I'll list them.
  • Legend of Zelda - Any of them. They're all pretty similar. I guess the first is the most iconic, so I'll say that.
  • Zelda II: The Adventure of Link - The Great Palace. The only dungeon with different music, and the only dungeon with a bloody check point. Ugh.
  • A Link to the Past - Desert Palace. I can't explain why.
  • Link's Awakening - Turtle Rock. It's a great culmination of everything you've learned to that point.
  • Ocarina of Time - Fire Temple. The feel is great, and you feel like it's actually a temple that's still in use (unlike any of the others).
  • OoT Master Quest - Jabu-Jabu's Belly. Thar be cows in this here fish.
  • Majora's Mask - Snowhead. Probably more for the boss than anything else.
  • Oracle of Seasons - Dancing Dragon Dungeon. It's the music.
  • Oracle of Ages - Mermaid's Cave. Maybe it's the hilarity of Link in a mermaid costume (as if people needed another reason to think he's a girl).
  • The Wind Waker - Wind Temple. It's a lot of fun flying around everywhere with Makar and Link.
  • The Minish Cap - Palace of Winds. Roc's Cape is fun, as is the dungeon as a whole.
  • Twilight Princess - Goron Mines, as stated above.
  • Phantom Hourglass - Mutoh's Temple. I don't remember much from the dungeons in this game, but I remember enjoying this one.
  • Spirit Tracks - Sand Temple. I think it was the boss more than anything, but the entire level was rather fun.
  • Skyward Sword - Sandship. I like pirates. Arr.
  • A Link Between Worlds - Desert Palace. The music is so awesome.

I didn't put anything down for Tri Force Heroes or Tri Force Heroes because I'm not sure how to classify a "dungeon" in them. Either way, none of them really stood out to me, so I guess it works out.
