Is it the Darknuts from WW and TP? Those are in those 2 games, you have to get their armor off, and once their armor is off they run really fast at you.

I could post the game but i think it would be too easy then. Wallmaster attack from above, right. But how would you think they are the last boss? No, it's not them.

Could it be Majora's Mask? The actual Mask battle, for it flies and you may think it is the final boss until you face Majora's Wrath and Majora's Incarnation.
