Magma Stone is a quest item in Echoes of Wisdom.

"A shimmering crystal the same color as molten lava. It'll make a striking addition to the pendant the Great Fairy requested."
When Zelda asks the artisan who runs the Gerudo Shop to make a pendant for the Great Fairy, the artisan says she'll be thrilled, provided she can get a floral seashell and a magma stone to make it with.
To get a magma stone, Zelda must talk to the mineral counter Goron in the Goron City Shop. While he doesn't have any, he knows they can be found in the Lizalfos Burrow, which no-one can get into because of the lizalfos. Once Zelda clears it out, he goes in and collects "a bunch of 'em"; and gives Zelda "the nicest one of the lot" in thanks. The artisan subsequently uses it for the Great Fairy's Lovely Pendant.
