The Skull Kid's Whereabouts is hint 5 of 7, as part of "The First Three Days" group of movie hints. It becomes available after Link has traveled through the Bomber's Hideout and reached the Astral Observatory.

The video shows Link at the Astral Observatory, speaking with Shikashi. Link can then look through the Telescope. If he zooms in to the top of the Clock Tower, he can see the Skull Kid.
