For OOT, get the 3DS version, cause it's definitely the definitive version for just fixing the main problem with the Water Temple, which was a huge blight on the original game.
Not to mention less clunky control and feel.
I mean the original is great, but the improvements of OOT3D are just that, improvements. It didn't make a single downgrade to the game I can think of.
As for Wind Waker, my favorite game of all time, The HD version will probably be the definitive version. From what I've seen they've fixed all the issues the original had even down to the Wind Waker itself playing an animation after finishing a conduction. Plus the game looks even better if not the overuse of bloom in the HD version being too much at times.
If you don't want to wait however, Get both!
