It depends on what timeline theory you use. I've heard some people completely separate the calamity timeline so that skyward sword splits into BotW and OoT.
I think its all connected by time travel. That became Nintendo’s way to connect things.

unfortunately yes, they lack creativity.
Imho opinion is all just legends, but to tie them together, time travel is an easy way to tie them all together. What if all along the Links are time travelers, not just time traveling.

I think the Zonai stuff takes place like, millions of years after the ends of each timeline.
I'm just going by what the games and books tell me. The zonai civilization prospered long before Hylians did. Rauru and Sonia established the Kingdom of Hyrule

I think the big mistake was having OoT have three timeline fractures. The game made it that all that happened was Link defeats Ganondorf in the future and Zelda wishes that Link goes back to his childhood, and at end credits, Link goes to find Zelda at the castle again, either a) to repeat the loop to defeat Ganon or b) and more likely since Ganon is bound in The Void to see Zelda.

Why they came up with, oh there two other timelines, one cuz of Majora. No.. Majora is simply the same Link looking for Navi and he ends up in Termina turmoils.

That is what to breath of the wild books tell you, but there is a history beyond the written works.
they tell us the history of Hyrule from an in universe perspective. In universe, the kingdom of Hyrule prospered under Hylians after Rauru and Sonia. Sure, the specifics are beyond what's written, but we do know when the Hylians ruled the kingdom

It’s hard to follow family lines and ages when everyone is the same character over and over again
That's interesting. It's been pretty easy for me to follow along
