The Water Temple in Ocarina of Time! I find it impossible to beat without a walkthrough! That place is so confusing...

I'd have to say Stone Tower MM I just hated doing that temple plus trying to get all those stray fairies was a pain.I would have said Water Temple from OOT but after so much that temple started to get easy for me,it used to be a pain back then but now I find it not that hard to complete.
