I think maybe they went to other parts of the world (outside of Hyrule?) to continue their search for treasure... I don't think they could have died off.

They may die out, or get killed by the Gorons. Or they hided under the ground all those years from SS to a future game?

Knowing the Mogmas, they probably got bored of hyrule and went somewhere else looking for treasure.

i believe they are underground in that one pillar thing in Eldin, if you do the Kina side quest for plowing the fields you can dowse for that one mogma and thare are others there as well
