At the end of Skyward Sword, Demise curses Link and Zelda, and even himself in a loose way. He curses Link and Zelda to be locked in eternal conflict with his own incarnation, Ganondorf, possibly crafting a forth vessel in the form of Ganon. In a way, he sends part of their souls, him, Link and Zelda, to be constantly looking for a vessel or body to house this spirit through out a similar time period. They however, keep a mold of their past bodies, looking for a vessel with similar qualities such as looks, how old they look, and personality, matching up with the Triforce attributes, Power(Demise) Courage(Link) and Wisdom(Zelda)
For example, Demise has flaming hair and an x on his forehead. Ganondorf had flame-colored hair and a jewel on his forehead. Zelda has her long strands of hair, on the sides of her head. It also would explain why Ganondorf is older than Link and Zelda in the games. Just like Ganondorf can become the beast Ganon, Demise can become the Imprisoned. When Hyrule is flooded when Ganon returns with no opposition, it could be because the spirits couldn't find a vessel good enough. Desperate to stop Ganon, the spirits entered younger forms of the now-ancient heroes in both Wind Waker and Ocarina of Time. It would explain how only the Master Sword can defeat Ganondorf, like a vaccine, it needed some of Demise's essence to be able to counter-act it, as Ganondorf has the same essence. It would also explain how only Skyward Sword Link can wield the Master Sword, and all the future Link vessels contain the same essence as the Skyward Sword Link.

Actually he does. He mentions the curse bound to those who share the blood of the goddess and the spirit of the hero are bound to this curse. He then talks about said curse, his incarnation bringing chaos upon the world. Plus, how come he only mentions it after Link defeats him, and no one else hinted at it in any way, shape or form?

Ganondorf transform into Ganon because he entered the sacred real/Dark World (don't remember) according to ALTtP's backstory.
