MM-3DS Is the song of time no longer a save?

I did a bunch of stuff then tried saving by playing the song of time then turned off my 3ds. When I turned the game back on I was back at my previous owl save. I lost all that progress! In MM-N64 the song of time is a save, did they change that?

Yeah, you can only save at the Owl statues now in the 3DS version.
