Well, I grew up in the 90s, so I'm a bit partial to SNES.

Final Fantasy III (VI) is my single favorite game of all time. Anyone who hasn't played this masterpiece... stop reading this post and go play it. You can download in on the Wii for about ten bucks.
Super Metroid is very high on my list.
Ocarina of Time, no brainer.
Banjo Kazooie (no, I'm not joking. This game is ridiculously good)
