For the "Master Sword" to Exist in BOTWS Pedestal in the "Lost Woods", It has to have taken its Natural Path through time, (SS OOT).
Drawn from the pedestal at the foot of the "Deku Tree", Link wields the Master Sword, and defeats The Malice Incarnation of Ganondorf. (BOTW)

Bringing us forward to TOTK, At the start of which "we currently have the Master Sword"!

Zelda and Link find "Sealed Ganondorf" at the start of the game. Ganon then "Shatters The Master Sword".

Link has to then send the "Broken Master Sword" (That Naturally flowed through time) Back in time to Zelda.

Time travel comes with paradoxes all the time unless it's a certain type of the 3 types of time travel.
Most famous one in Zelda is the Song of Storms paradox from OoT. Link learns the song from the guy in the windmill in the future, then he travels back in time to teach the song to the windmill guy in the past, so that he can teach it again to Link in the future. It'll never make sense
I'm guessing that Zelda just stayed away from Hyrule until it was time to finally come back with the Sword, so no one would ever know about it until the time was right.
