Orange Rupees are large valued Rupees found within The Wind Waker and Twilight Princess.

The Wind Waker

Orange Rupees first appear in The Wind Waker where they are valued at 100 rupees. There are a whole bunch of locations where Link can find orange rupees, including salvaging for treasure, playing mini-games, and inside specific hidden chests.

Locations

Grandma's House - Link can crawl underneath Grandma's House to find a treasure chest which contains an orange rupee.
Sinking Ships - For scoring 19 points or less and beating the record.
Sword Training - For scoring between 300 and 499 points at Orca's Sword Training mini-game.
Big Octo - Defeat the Big Octo at the Private Oasis.
Big Octo - Defeat the Big Octo at Fire Mountain.
Big Octo - Defeat the Big Octo at Diamond Steppe Island.
Warships - Clear the two Warships just south of Rock Spire Isle and salvage the treasure to get a Piece of Heart and an Orange Rupee.
Barrel Shoot - If Link wins the Barrel Shoot mini-game a second time and all subsequent times.
Golden Feather - Give 20 Golden Feathers to Hoskit at Dragon Roost Island.
Dragon Roost Island - After acquiring the Deku Leaf, exit the Rito Aerie near the Mail Sorting. Change the wind to the northeast and float over to the island in the distance. Change the wind again and float north and then west to reach a cave where three a chest with the rupees.

Twilight Princess

Orange Rupees appear in Twilight Princess and remain valued at 100 rupees. Orange rupees can be found as rewards for playing mini-games and in various locations throughout Hyrule.

Locations

Ordon Village - Behind Rusl's house. Link can use the Gale Boomerang to grab the rupee.
Falbi's Flight-by-Fowl - Play the mini-game at Lake Hylia and land at the top platform to get the orange rupee.
