The main use of the whistle is to summon a registered horse of Link's which is not currently boarded at a stable. However, this ordinarily only works at close range. This can be changed if the Expansion Pass DLC is purchased, and the Ancient Saddle is found as part of the EX Ancient Horse Rumors quest; with the Ancient Saddle equipped, a horse can be summoned with a whistle from any distance to any area where horses are not forbidden (primarily, the Gerudo Desert, areas of Eldin which require Flame Guard, and anywhere indoors).
If Link whistles at any point where he cannot summon a horse, and there is no other designated use for the whistle, a message will appear saying the horse cannot hear Link.
Other uses include telling Yunobo it's safe or unsafe to move during the trip up Death Mountain in the Divine Beast Vah Rudania main quest; or to call the amiibo-exclusive Wolf Link to Link's side.

Horse summoning works as in the Breath of the Wild base game, with limited range - there is no Ancient Saddle or equivalent. Whistling with no horse or other use nearby no longer posts a message on-screen every time.
It can also be used to call any present sages, or their avatars if equipped, to Link's side.
Link must whistle to gain entry to Cape Cales Cliffbase Cave as part of the Misko's Treasure: Pirate Manuscript side quest.
