The Wind Waker

On the walls in the room where the Master Sword rests inside Hyrule Castle, there are several stained-glass windows depicting the Sages from Ocarina of Time, and one depicting Ganon.

Skyward Sword

If Link opens the cabinet inside of Zelda's room in the Knight Academy, a Tingle doll can be seen.
