Question speaks for itself. Nintendo has come out with seven home consoles and five (technically six) handhelds, each one featuring a vast library of games providing hours of endless fun! But which games for each console are your favourite?
Note: As this is a Nintendo thread, try to keep it to Nintendo exclusive games.

My personal choices would be:
NES: Adventure of Link
SNES: Earthbound
N64: Majora's Mask
Gamecube: The Wind Waker or Luigi's Mansion (undecided)
Wii: Super Mario Galaxy 2
Wii U: Breath of the Wild (though I've only played the Switch version)
- If that doesn't count, then Mario Kart 8
Switch: Super Smash Bros. Ultimate
Gameboy: Super Mario Land
GBC: Link's Awakening DX or Pokémon Gold/Silver
GBA: Advance Wars 2: Black Hole Rising
DS: Spirit Tracks or Final Fantasy III
3DS: A Link Between Worlds or Pokémon Omega Ruby

Turns out mine are a lot like yours, @Mellow Ezlo. I guess great minds think alike!

NES: Super Mario Bros. 3
SNES: A Link to the Past (I haven’t yet gotten through Earthbound)
N64: Majora’s Mask
GameCube: Wind Waker
Wii U: Splatoon
Switch: BotW
Game boy: Pokemon RBGY
GBC: LA DX
GBA: The Minish Cap (as this is really the only one I’ve played; been wanting to try some more)
DS: Spirit Tracks
3DS: Majoras Mask 3D (or, if that doesn’t count, ALBW)

It’s probably apparent that I’m partial towards Zelda games.

N64: Paper Mario
GameCube: Wind Waker

Wii U: Xenoblade X
Switch: Super Smash Bros Ultimate [so far]

Game Boy: Link's Awakening
Game Boy Color: Super Mario Bros Deluxe
Game Boy Advance: MOTHER 3
DS: Mario & Luigi Bowser's Inside Story
3ds: Metal Gear Solid 3d

if we're not counting ports/enhanced ports then swap my favorite GBC and 3ds games w/ Wario Land 3 and Fire Emblem Fates

I kept things Nintendo-exclusive and tried to avoid including ports/remakes as well, with one exception below.

Consoles:
  • NES: Legend of Zelda (I guess? Haven't really played all that many NES games)
  • SNES: Earthbound
  • N64: Legend of Zelda: Majora's Mask
  • GCN: Metroid Prime (not my favorite Gamecube game though, rip)
  • Wii: Super Mario Galaxy 2
  • Wii U: Legend of Zelda: Breath of the Wild
  • Switch: Super Mario Odyssey
Handhelds:
  • GB: Legend of Zelda: Link's Awakening
  • GBC: Legend of Zelda: Oracle of Ages
  • GBA: Golden Sun: The Lost Age
  • DS: Chrono Trigger (this was the only instance where I failed to come up with a non-port/remake favorite)
  • 3DS: Legend of Zelda: A Link Between Worlds

  • NES: I absolutely LOVED Mega Man 6. My grandparents had that bad boy hooked up at their place, and on family holidays my cousins would all gather 'round and we'd try to defeat each level together. I eventually cracked the code after many years of gatherings with periodic play, and that stands out as one of my most memorable early gaming moments.

  • SNES: Has to be A Link to the Past, definitely one of the best and most complete 2d Zelda experiences even to this day (seriously, go replay it. The game is FULL of secrets and cool interactions)

  • N64: This one is really tough, but I have to give it to Conker's Bad Fur Day! Which, funnily enough, I only JUST played this past year - but it is a truly unique game. E for everybody on the graphics, but M for mature on the content and humor, it was a surprisingly tight platformer with really great dialogue and level design.

  • GC: Hm. Making it first party-only locks it down a bit (Resident Evil 4 is my real winner here) but I have to give it to Super Mario Sunshine! Tight, fun platformer with a well realized world. The water mechanics are still fun to mess around with even now!

  • Wii: The massive insane roster of great games for this console can't be overstated, and I gotta give the crown to Super Smash Bros Brawl. I played that to DEATH and it really contributed to my passion for Smash Bros and videogaming in general as I purchased it with my own hard-saved money during my formative gaming years (mid teens).

  • Wii U: Legend of Zelda: Breath of the Wild, is it really a surprise? There are other highlights like Splatoon, but nothing really matches the sheer amount of time played on BotW for me.

  • Switch: So far? Super Mario Oddysey, just for the platforming theme park value and nonstop secret discovering. Future? Possibly Animal Crossing, the more I play it the more it hooks me in!
Handhelds:

  • OG GB: Tetris! The GB Tetris is just the cleanest and most efficient version of the game, and I loved making the rocket take off after 100k points!

  • GBC: Wow, this one is hard... keeping it to ONLY Nintendo IP means it goes to Oracle of Seasons (superior to Ages due to 4-way season swapping, 4>2!) but I have to give a shoutout to the remarkably well-built and deep Harry Potter and the Chamber of Secrets RPG. That thing was AWESOME, good combat and a faithful story with plenty of secrets and collectibles. From the era where licensed videogames could actually be good.

  • GBA: I'd be a heretic if this was anything but Pokemon Emerald. Hundreds of hours lost in the Hoenn region and I don't regret a single one!

  • DS: Man, this thing had an INCREDIBLE library. Mario Kart DS is imo still the best iteration of the franchise to date, so I'm gonna give it my vote, but honorable mentions to Pokemon Platinum and New Super Mario Bros (the OG).

  • 3DS: I played a LOT of Kid Icarus Uprising, and even though it might not be my absolute top pick from the generation I need to call it out to all of you as an incredibly good 3rd person twin stick shooter hybrid thing. Awesome, and the multiplayer is also really good! (The actual first place vote is probably Monster Hunter 4 Ultimate, my GOD that game is perfect)

Wii - Mario Kart Wii
Wii U - Mario Kart 8

Gameboy Colour - Pokémon Silver
Gameboy Advance - Advance Wars 2
