What if Ghirahim is the guy with flaming hair? What if he somehow absorbs the power of The Imprisoned and merges their bodies together? For some self-motivated purpose he could be conspiring to destroy his master, probably intending to replace him and assume control over Hyrule.

Though Ganondorf is confirmed to not be in Skyward Sword, the Imprisoned's spirit may be the demon 'Ganon' in later games on the timeline.
