I feel that you guys are sleeping big on one answer. He's from a more recent game, sure, but Pondo creeped me out in BotW.

"Hey Link, come and lift heavy objects close enough to breathe on my neck, and I will give you unlimited money."
Maybe I am the creep for taking him up on it, but combined with the snow puns...

It's not their fault, but the Skultula cursed family in OoT are downright horrifying to look at

The flower girl in BotW and in TotK who attacks you if you harm the flowers is pretty creepy too. In TotK she's almost ready to kill that guy even when she'd stolen his gardening tools!!

in BotW , if you step on her flowers 33 times a boss appears. Or, so I've heard, haven't actually tried it out myself.

ok it would be an interesting mechanic if so. You could get great loot from that and it is interesting to see a passive-until-provoked boss.

The Queen of Fairies from Four Swords Adventures. Not only does she have that "innocent little possessed girl" trope going on in her official artwork, she's also been split in half in FSA which introduces some body horror. Nearly as creepy as Link sliding down some chick's chimney. "Well excuuuuuse me, random chick!"
