Though I don't associate Zelda final bosses with good music, I have to say that I remember TWW's final boss score the most.

The Twilight Princess score is actually the most memorable for me. I loved the music for all four stages of the fight.

I assumed this thread was about the theme that plays at the very last stage of the final boss.

In that case, I'm also going with the Malladus fight theme. It's different from every other final fight in that it has a very hopeful feel to it, like even though Malladus is on a bloody warpath and is about to destroy the whole world that you and Zelda can take him out and save the land. Plus it incorporates the main theme of the game in a totally awesome way.

If it's for any stage within the final boss, then I guess I'm going with Ganondorf's theme from Ocarina of Time. It captures the feeling of an epic battle against an evil tyrant like nothing else in the series. Plus there's a huge nostalgia factor for me.

One does not simply pick a favourite. They're all amazing!

However, there are some that come to mind. I'll list my five favourites since you can only embed 5 YouTube videos per post.

The Minish Cap: Vaati's Wrath

It may be a 16-bit MIDI track, but it sure is epic. The Timpani in the background combined with the Strings and Brass in the frontlines creates a rather sinister track, and it really sets the mood for the final battle against Vaati. A great track, and quite underrated to be honest.

The Wind Waker: Ganondorf

I love this track. This is my favourite final boss fight in the series, and a perfect ending to the game. The music really does a good job of creating the atmosphere that we feel while battling Ganon in this game. The weird time signature helps create that epic feeling. It really does the battle justice!

Ocarina of Time: Ganon

Oh my... I said The Wind Waker's final boss fight is my favourite, but this one is the most epic. The music sets the stage incredibly well. The song sounds like a final battle song should. The timpani helps give it a feeling of darkness and despair, which is what the atmosphere of this fight is like. The melody is created with strings and choir and, though relatively simple, it is a great tune, and a perfect ending to the legend that is OOT. The lightning strikes in the background of the fight just increase the epicness, and ending-like feel of this battle. Seriously, this song is truly amazing... It is one of the few Zelda songs that actually causes me to feel as if everybody is dying, which is exactly what the second half of OOT is like (of course, MM has it beat... There's a reason Final Hours is one of my favourite Zelda songs).

Phantom Hourglass: Bellum

This song is in 7/8 time... enough said. Screw epicness, I absolutely LOVE hybrid time signatures! (even though this song is pretty epic...)

Skyward Sword: Demise

I agree, Ganondorf's theme from OoT. I think it is such a good tension build up how the organ gets louder as you climb the stairs and then HUTFHEKRJYDTHFIKKDLFN let the tennis match begin
