Were the Shrines Mini Dungeons?

Not really. They were large puzzle rooms rather than mini dungeons.

Mini Dungeons are more like the Ice Cavern from OOT or the Bottom of The Well from OOT. They consist of multiple rooms and puzzles and stick with a particular theme.

To me, that's like saying eating flour, sugar, chocolate, eggs, and frosting on their own is like eating a cake.

I would say they were intended to be that way but they were mostly just bothersome and tedious so I don't count them as mini dungeons but more of obstacles.
