Tower of the Gods is my favorite. Starting the dungeon out in a boat is cool and different. The dungeon has a good atmosphere as well.

Tower of the Gods for sure. The music and not knowing yet what to expect and of course KotRL just watching when you drown is spooky

I really like the first room of the Forsaken Fortress. It's just the center platform in the middle of the fort, and it doesn't seem like much the first time you're in there, but when you get back for round two it's where you fight Phantom Ganon! So it's not only the first room, but also the mini-boss room!
