This is going to be a thread where I go through every dungeon in the Zelda series and provide a collection of facts, theories, and speculation about them. Most of the theories are going to be pretty vague and presented as the thesis only, so if there are any questions or additional ideas that probably need elaboration, add your thoughts.

Zelda 1:

The Eagle: The Eagle is a labyrinth in the Hyrulean Underworld in which Princess Zelda hid a shard of the Triforce of Wisdom. The Eagle is Mekar Island. The Eagle is the remains of an ancient Great Deku Tree. The Eagle is carved to be a Loftwing. The Old Man in the Eagle is Sage Saria (Fertile Soil). The Eagle is the Gnarled Root Dungeon. Aquamentus is Niohoggr.

The Moon: The Moon is a labyrinth in the Hyrulean Underworld in which Princess Zelda hid a shard of the Triforce of Wisdom. The Moon is Satori Mountain. The Moon is a primitive Sheikah shrine. The Moon is carved to be the Terminian moon. The Moon is an Astral Observatory. The Old Man in the Moon is Sage Parapa (Gift of Time). The Moon is the Snake’s Remains. The Moon is the Dueling Peaks. The Moon is the Tower of Winds. The Moon is the Desert Temple. Dodongo are migrating north to Death Mountain.

The Manji: The Manji is a labyrinth in the Hyrulean Underworld in which Princess Zelda hid a shard of the Triforce of Wisdom. The Manji is Lon Lon Ranch. The Manji is a primitive Sheikah shrine. The Old Man in the Manji is Sage Mido (Blowing Winds). The Manji is the Ancient Ruins (OoS). The Manji is the inspiration for the Ancient Ruins in the Wind Fish’s Dream. The Manji is the Forest Temple (OoT). Manhandla is a type of Deku and causes the Lost Woods found in Zelda 1.

The Snake: The Snake is a labyrinth in the Hyrulean Underworld in which Princess Zelda hid a shard of the Triforce of Wisdom. The Snake is Hylia Island. The Snake is a primitive Sheikah shrine. The Old Man in the Snake is Sage Ruto. The Snake is the Ice Palace. The Snake is the Lakebed Temple. The Snake is the Temple of Droplets. The Snake is carved to be the serpent form of Ganon. Gleeok is Volvagia. Gleeok is another name for the Helmaroc King. Gleeok is the Hydra.

The Lizard: The Lizard is a labyrinth in the Hyrulean Underworld in which Princess Zelda hid a shard of the Triforce of Wisdom. The Lizard is the Tower of Flames. The Lizard is the Tower of Hera. The Lizard is a primitive Sheikah shrine. Digdogger is the same species as Vitreous and Arrghus. The Lizard is located in Hebra Hills. The Lizard is near Zora’s Domain. The Lizard is neighboring Ploymus Mountain. The Lizard is on top of Shatterback Point. The Lizard is on the Veiled Falls. The Lizard was built by the Wind Tribe. The Lizard is Headstone Island, the Earth Temple. The Lizard is Fire Mountain. The Lizard is the Dancing Dragon Dungeon.

The Dragon: The Dragon is a labyrinth in the Hyrulean Underworld in which Princess Zelda hid a shard of the Triforce of Wisdom. The Dragon is carved to be Eldin, Lanayru, or Faron. The Dragon is carved to be Dinraal, Naydra, or Farosh. The Dragon is near Kakariko Village. The Dragon is the Shadow Temple. The Dragon is Dampe’s Grave. The Dragon is the Temple of Time. The Dragon is the Explorer’s Crypt. The Dragon is the Spirit’s Grave. The Dragon is in the Royal Valley. The Dragon is the Color Dungeon. The Dragon is where King Rhoam’s grave would end up being.

The Demon: The Demon is a labyrinth in the Hyrulean Underworld in which Princess Zelda hid a shard of the Triforce of Wisdom. The Demon is home to the Goriyas, who are demons that eat fairies. The Demon is carved to be Demise. The Demon is the inspiration for the Fairy Fountain in the Mysterious Woods. The Demon is where the Giant’s Mask gets its power from. The Demon uses Wind Magic to unlock. The Demon is Saria’s grave.

The Lion: The Lion is a labyrinth in the Hyrulean Underworld in which Princess Zelda hid a shard of the Triforce of Wisdom. The Lion is an old Gerudo pirate base. The Lion is carved to be the King of Red Lions. The Book of Magic was written by Iris’ Mage teacher. The Lion used to be a Mad Batter cave. The Lion once was a church meant to worship Jesus Christ.

Death Mountain: Death Mountain is a labyrinth in the Hyrulean Underworld in which Ganon has imprisoned Princess Zelda. Death Mountain is located within or beneath Spectacle Rock. Death Mountain is the Fire Temple. Death Mountain is the Skull Dungeon (Patras/Eyesoar). Ganon began his invasion from Death Mountain. The Old Man at the front of Death Mountain is Sage Rauru. Death Mountain has Lanmolas to remind Ganon of the desert.

Zelda 2:

Parapa Palace: Parapa Palace is a palace in the Hyrulean Overworld in which Link must place a crystal into the statue’s head. Mazura was created by combining a horse and a man by the King of Hyrule to guard the Sheikah-made crystal statue. The Sheikah built the elevators. Parapa Palace is the Desert Temple. Parapa Palace is the ruins at Tarm Point. Parapa Palace was built around an oasis that housed desert horses. Parapa Palace was a stable for the Hyrulean army. Mazura and Malanya are related. Malon (or her incarnation) lived near Parapa Palace.

Midoro Palace: Midoro Palace is a palace in the Hyrulean Overworld in which Link must place a crystal into the statue’s head. Jermafenser is the former captain of the elite royal guard, revived by the King of Hyrule to guard the Sheikah-made crystal statue. Midoro Palace is the Swamp Palace. Midoro Palace is the Forest Temple. Midoro Palace housed royal guard training. Midoro Palace is Fort Hateno. Midoro Palace is Hyrule Castle (ALTTP).

Island Palace: Island Palace is a palace in the Hyrulean Overworld in which Link must place a crystal into the statue’s head. Rebonack was the King of Hyrule’s royal bodyguard who lived at the King’s island estate and was modified to become an Iron Knuckle who now guards the Sheikah-made crystal statue. The Island Palace is Eventide Island. The King spent a lot of time at the Island Palace, so much so that he connected his tomb to it. The tunnel connecting to the Island Palace was dug by Mogma. Rebonack’s horse was a prototype Master Cycle Zero. The graveyard wasn’t built until after the king’s death. There is a courtyard where the Raft is kept.

Maze Island Palace: Maze Island Palace is a palace in the Hyrulean Overworld in which Link must place a crystal into the statue’s head. Carock was the King of Hyrule’s wizard and is related to The Magician, before being tasked to guard the Sheikah-made crystal statue. Maze Island is now under Lomei Labyrinth Island. A Gemu kidnapped a child from Darunia Town in order to use him as a human shield to get past Carock. Maze Island Palace is the Ancient Tomb.

Palace on the Sea: The Palace on the Sea is a palace in the Hyrulean Overworld in which Link must place a crystal into the statue’s head. Gooma is a Ball and Chain trooper who was modified to live longer and now guards the Sheikah-made crystal statue. It is found on the Island of Hyron. The Palace on the Sea would later become the Rist Peninsula as the oceanic water moved south. The Palace on the Sea was built by a clan of Mago witches. They intended to learn water and wind magic to fit their fire magic. Mago are part of the same guild as Fortune Tellers, Mages, and the Interlopers.

Three-Eye Rock: The Three-Eye Rock Palace is a palace in the Hyrulean Overworld in which Link must place a crystal into the statue’s head. Barba is Volvagia, the guardian deity of fire, a dragon who guards the Sheikah-made crystal statue. The Three-Eye Rock Palace uses wind magic in its creation. The Cross is Sheikah-made. The Three-Eye Rock Palace is stored in the Sacred Realm (like Sheikah shrines)...or it is in the Hyrulean Underworld, leading to its blood-red color. The Three-Eye Rock Palace is the Fire Temple. The Three-Eye Rock Palace is Turtle Rock. The Three-Eye Rock Palace is a church, turning the triangular rock into a cross meant to symbolize the death of Jesus.

Great Palace: The Great Palace is a palace in the Hyrulean Overworld in which the King of Hyrule hid the Triforce of Courage. The sage in the Great Palace is Kasuto, a Sheikah monk. Link’s Shadow is created by Kasuto in order to challenge the evil within Link’s heart, making sure that he is truly the Chosen Hero. The “door that will not open,” powered by the Triforce of Courage symbol on Link’s hand, sent a signal to the six Sheikah-made crystal statues that, once activated, sent another signal to the Great Palace in order to unlock the laser gate. This transmission is similar to the Sheikah tower network from BotW. The Great Palace is 14 floors; it could be the Temple of the Ocean King or inspired by it. Thunderbird is an artificial life form commissioned by the King of Hyrule in order to protect the Triforce of Courage from his son who had his mind corrupted by The Magician. The Great Palace is on the volcanic Death Mountain. The Great Palace is Ganon’s Castle. The Great Palace is the Temple of Time. Aneru, Bots, Fire Bago-Bago, Iron Knuckles and species of Fokka are not a part of Ganon’s army as they appear within the palace.

A Link to the Past:

Eastern Palace: The Eastern Palace is a palace in the Hyrulean Light World and houses the Pendant of Courage. The Eastern Palace is the Eastern Temple (FSA). The Eastern Palace is Mount Taran. The Eastern Palace was built to test Eyegores, a Sheikah creation. The Eastern Palace was built to keep the Pendant of Courage, the emerald part of the Kokiri Emerald, mythically connected to the Master Sword’s pedestal. Sahasrahla’s ancestor, Rauru, built the Eastern Palace. The Armos Knights are Minish/Wind Tribe/Sheikah-made creations, commissioned by Rauru. Sahasrahla built his hideout nearby in order to gain protection from the Eyegores since Ganon was searching for him in Kakariko Village. Sahasrahla’s hideout is what’s left of the Village of the Blue Maiden. The Armos Knights are the inspiration for the Armos Knight in the Wind Fish’s dream. The Eastern Palace is the Shadow Temple.

Desert Palace: The Desert Palace is a palace in the Hyrulean Light World and houses the Pendant of Wisdom (misnamed the Pendant of Power). The Desert Palace is the Desert Temple (FSA). The Desert Palace was built to keep the Pendant of Wisdom (misnamed the Pendant of Power), the sapphire part of the Zora Sapphire, mythically connected to the Master Sword’s pedestal. The Desert Palace is the Spirit Temple. The Desert Palace would become the Arbiter’s Grounds. The Desert Palace was built by the Ancient Hylians, known because of the Ancient Hylian language found in the Book of Mudora, and was repurposed by Rauru. The Desert Palace was built by the Gerudo to honor Twinmold, and the Ancient Hylian language is really Gerudo script.. The portal. The Desert Palace was built to commemorate the Hyrule-Termina war. The Desert Palace honors the Giant’s Mask. The Desert Palace was where Ganon once ruled the desert from. Aginah built his hideout nearby in order to gain protection from the Eyegores. Lanmola is the inspiration for the Lanmola nightmare in the Wind Fish’s dream. The Desert portal to the Sacred Realm is how Ganondorf initially accessed the world.

Tower of Hera: The Tower of Hera is a tower in the Hyrulean Light World and houses the Pendant of Power (misnamed the Pendant of Wisdom). The Tower of Hera is the Tower of Flames (FSA). The Tower of Hera was built to keep the Pendant of Power (misnamed the Pendant of Wisdom), the ruby part of the Goron Ruby, mythically connected to the Master Sword’s pedestal. Like the Black Tower, the Tower of Hera was built to reach the goddess Hera. The Tower of Hera was built to reflect the Greek Goddess’ Hera tower, said to be built on top of Mount Olympus. The Moon Pearl in the tower is the final Moon Pearl, as all others were destroyed following Ganon’s conquering of the Sacred Realm. The Magic Mirror, crafted using wind magic, was initially kept in the tower, until the Lost Old Man replaced it with the Moon Pearl in order to prevent anyone using the pearl to open more Moon Gates. The tower was built to house the Magic Mirror and to create Moon Pearls. The Tower of Hera is where the Seven Sages sealed Ganon in the Dark World, using the final Moon Pearl. The Moon Pearl was then passed down through the Lost Old Man’s lineage. The Tower of Hera is the inspiration for Eagle’s Tower in the Wind Fish’s dream. Moldorm is the inspiration for Moldorm and the Moldorm nightmare in the Wind Fish’s dream.

Hyrule Castle: Hyrule Castle houses the largest Dark World portal. Hyrule Castle is Fort Hateno. Link’s Uncle went to the castle to save Princess Zelda as he was a retired knight. The Sewer Passage leads to the Sanctuary, run by the Loyal Sage, built in case of attack. Agahnim, using the same magic that protected the Great Palace, creates a barrier that can only be broken with the Master Sword as it repels evil. Once Zelda is sent to the Dark World, Hyrule Castle becomes a Dark World portal. Agahnim is a descendant of the Mages from FSA who are descendants of the Interlopers who are descendants of the Sheikah who are descendants of the Terminians that worshipped Majora. Agahnim is the inspiration for the Agahnim nightmare in the Wind Fish’s dream.

Palace of Darkness: The Palace of Darkness is a palace in the Hyrulean Dark World/Sacred Realm where Ganon imprisons the Orange Zora maiden. It is the Dark World version of the Eastern Palace, corrupted by Ganon’s memories. The Palace of Darkness was inspired by Ganon’s memories of the Shadow Temple. The Palace of Darkness is opened using a switch, accessible by giving Kiki 100 rupees. Kiki used to be a Zora. Kiki is related to Ook and is the Dark World equivalent, meaning the Palace of Darkness is the Dark World equivalent of the Forest Temple. The Helmasaur King is a reptilian evolution of the Helmaroc King. The Helmasaur King and Gleerok are the same. The Palace of Darkness is built from Ganon’s memories of the Earth Temple (WW). The Palace of Darkness is built from Ganon’s memories of the Temple of Darkness (FSA). The Palace of Darkness is a shrine to King Kong, or the tribe of monkeys that Kiki belonged to, originating in Termina.

Swamp Palace: The Swamp Palace is a palace in the Hyrulean Dark World/Sacred Realm where Ganon imprisons the Red Maiden. It is the Dark World version of the Zonai Ruins found in the southern swamp in the Light World, corrupted by Ganon’s memories. The Swamp Palace was inspired by Ganon’s memories of the Water Temple. The mechanism that controls the water is the same that controls Vah Ruta, the Lakebed Temple, the Great Bay Temple and the Water Temple. The Great Swamp ruins are the Water Temple. The Swamp Palace is the Water Temple (TFH). Arrghus is the same species as Digdogger, Vitreous and the Patras.

Skull Woods: The Skull Woods is a dungeon in the Hyrulean Dark World/Sacred Realm where Ganon imprisons the Yellow Maiden. It is the Dark World version of the Lost Woods, corrupted by Ganon’s memories. Skull Woods is the Poison Moth’s Lair. Skull Woods, north of what would be Kakariko Village, is part of Ganon’s memories of the Lost Woods from Ocarina of Time. Mothula is Mothra. Sheikah followers of Ganon built the treadmill that the Mothula fight is on.

Thieves' Town: Thieves’ Town is a dungeon in the Hyrulean Dark World/Sacred Realm where Ganon imprisons the Pink Maiden. It is the Dark World version of Kakariko Village, corrupted by Ganon’s memories. Thieves’ Town was inspired by Ganon’s memories of the Shadow Temple. Blind the Thief, born shortly after the Imprisoning War, took advantage of the ruined kingdom to start a massive gang of thieves, carrying on Ganon’s legacy. Blind eventually found the portal north of Kakariko Village, where he founded Thieves’ Town and became the demon Blind. Blind disguises himself as the Pink Maiden in an attempt to get Link to leave the dungeon thinking he accomplished his goal. Blind is the ancestor to the Red Maiden, who learned of Ganondorf’s real name through a passing-down of Blind’s worship of Ganon. Blind’s father was, thusly, one of the seven sages that sealed Ganon in the Dark World. Thieves’ Town is filled with members of Ganon’s gang of thieves. Thieves’ Town is Deya Village.

Ice Palace: The Ice Palace is a palace in the Hyrulean Dark World/Sacred Realm where Ganon imprisons the Green Maiden. It is the Dark World version of the Great Fairy on Hylia Island in Lake Hylia, corrupted by Ganon’s memories. The Ice Palace is Ganon’s twisted remembrance of Frozen Hyrule from FSA. The Ice Palace is the birthplace of the Babusu, shadowy demons. The Ice Palace was built to honor the same being as the crystal statues in Zelda 2. Kholdstare, Frostare and Dharkstare are all related. The Ice Palace is in Lake Floria.

Misery Mire: Misery Mire is a dungeon in the Hyrulean Dark World/Sacred Realm where Ganon imprisons the Blue Maiden. It is the Dark World version of the Desert Temple, corrupted by Ganon’s memories. In Ganon’s version of the desert, he chose to have a permanently torrential downpour. Ganon has also surrounded it in impenetrable cliffs, memorializing it with a spell similar to the Thundra Plateau magic. To access Misery Mire, the Ether Medallion must be gotten from the floating island near the Tower of Hera, most likely enshrined there by the Wind Tribe or the Ancient Hylians around the era of the Minish Cap. The Ether Medallion uses the same summoning language as the Book of Mudora, either Ancient Hylian or Gerudo, and uses the same magic as the Thunder spell taught by the Sage Parapa in Old Kasuto which stops the downpour and opens the entrance to Misery Mire. Misery Mire is Woodfall Temple. Vitreous is the same species as Argghus and Digdogger. Vitreous is the inspiration for Slime Eye in the Wind Fish’s dream.

Turtle Rock: Turtle Rock is a dungeon in the Hyrulean Dark World/Sacred Realm where Ganon imprisons Princess Zelda. It is the Dark World version of the Turtle Rock of the Light World, corrupted by Ganon’s memories. It is the inspiration for Turtle Rock in the Wind Fish’s dream. Turtle Rock is a living turtle that reacts to the Quake Medallion when it is used. The Minish helped build Turtle Rock. Kiki is Somaria. Turtle Rock is Mount Lanayru.

Ganon's Tower/Pyramid of Power: The Pyramid of Power is a pyramid in the Hyrulean Dark World/Sacred Realm where Ganon keeps the Triforce. Ganon’s Tower is the version of the Tower of Hera in the Dark World/Sacred Realm, and it is where Ganon ended up when he was sealed after his attempted escape. The Pyramid of Power is the version of Hyrule Castle in the Dark World, most likely inspired by Ganon’s homeland of the desert, and, more specifically, the pyramid he found the Demon Trident. Ganon is the inspiration for the Ganon nightmare from the Wind Fish’s dream. Ganon’s Tower is Ganon’s Tower from WW. The Pyramid of Power houses the Palace of the Four Sword, a location meant to keep the Four Sword after Ganon was unsealed from it by his thief followers following FSA.

Link's Awakening:

Tail Cave: Tail Cave, located on Koholint Island, was dreamt of by the Wind Fish in order to hide the Full Moon Cello. Moldorm from ALTTP is the inspiration for Moldorm. Tail Cave was inspired by the Black Tower or Thieves’ Town (both being dungeons near major towns). When the Nightmares invaded the Wind Fish’s dream, Tail Cave was created as part of Moldorm’s nightmare. Moldorm took the Full Moon Cello from Mabe Village and hid it deep within Tail Cave. The Wind Fish, to counteract this, created the Tail Key and gave it to Talon. The Tail Key was stolen by Moblins, created by the Moblin King who was created by Genie, and they hid it in the Lost Woods. The Wind Fish sent Talon to retrieve the key, but Genie put an enchantment over the Mysterious Woods that turned him into a raccoon.

Bottle Grotto: Bottle Grotto, located on Koholint Island, was dreamt of by the Wind Fish in order to hide the Conch Horn. The Fortune Teller from ALTTP is the inspiration for Genie. Bottle Grotto was inspired by Poison Moth’s Lair. When the Nightmares invaded the Wind Fish’s dream, Bottle Grotto was created as part of Genie’s nightmare. Genie took the Conch Horn from Syrup’s house and hid it deep within Bottle Grotto. The Genie also created the Moblin Chief, inspired by the Great Moblin from Holodrum and Labrynna, who kidnapped BowWow to stop Link from being able to access the dungeon.

Key Cavern: Key Cavern, located on Koholint Island, was dreamt of by the Wind Fish in order to hide the Sea Lily’s Bell. Vitreous is the inspiration for Slime Eye, combined with a Zol. When the Nightmares invaded the Wind Fish’s dream, Key Cavern was created as part of Slime Eye’s nightmare. Slime Eye took the Sea Lily’s Bell from Kanalet Castle and hid it deep within Key Cavern. The Wind Fish, to counteract this, created the Slime Key and gave it to Prince Richard. Slime Eye corrupted Prince Richard’s guards, forcing him to flee to his villa and leave his precious Golden Leaves behind. Prince Richard hid the key in Pothole Field to stop villains from getting it.

Angler's Tunnel: Angler’s Tunnel, located on Koholint Island, was dreamt of by the Wind Fish in order to hide the Surf Harp. Angler’s Tunnel was inspired by Mermaid’s Cave. The Angler Fish from OOA is the inspiration for Angler Fish. When the Nightmares invaded the Wind Fish’s dream, Angler’s Tunnel was created as part of Angler Fish’s nightmare. Angler Fish took the Surf Harp from the River Rapids house and hid it deep within Angler’s Tunnel. The Wind Fish, to counteract this, created the Angler Key and gave it to the Walrus. Facade created Lanmola, inspired by Lanmola from ALTTP, who took the Angler Key and hid it in the Yarna Desert. Facade also put the Walrus to sleep, blocking the entrance to Yarna Desert.

Catfish's Maw: Catfish’s Maw, located on Koholint Island, was dreamt of by the Wind Fish in order to hide the Wind Marimba. The Ball and Chain from the Ball and Chain Troopers from OOS and OOA is the inspiration for the Slime Eel, personifying the Ball and Chain as an eel. Gohma from OOS is the inspiration for Gohma. The entrance to Catfish’s Maw was inspired by the Catfish from ALTTP based on Namazu. When the Nightmares invaded the Wind Fish’s dream, Catfish’s Maw was created as part of Slime Eel’s nightmare. Slime Eel took the Wind Marimba from Martha and hid it deep within Catfish’s Maw. Angler Fish also killed an adventurer named Nakura (who was brought by the Wind Fish to awaken him) and stored its spirit energy within its cave. Thus, if Link were to defeat Angler Fish, Nakura’s unfinished business would prevent Link from entering Catfish’s Maw.

Face Shrine: Face Shrine, located on Koholint Island, was dreamt of by the Wind Fish in order to hide the Coral Triangle. Facade from OOS is the inspiration for Facade. When the Nightmares invaded the Wind Fish’s dream, the Face Shrine was created as part of Facade’s nightmare. Facade took the Coral Triangle from the Ancient Ruins and hid it deep within the Face Shrine. The Wind Fish, to counteract this, created the Face Key and hid it in the Ancient Ruins. Facade created an Armos Knight, inspired by the Armos Knights from ALTTP, to guard the ancient ruins. Facade and DethI also carved the inscription into the wall of the Ancient Ruins. The Face Shrine is inspired by Death Mountain, a labyrinth shaped like a face.

Eagle's Tower: Eagle’s Tower, located on Koholint Island, was dreamt of by the Wind Fish in order to hide the Organ of Evening Calm. The Fokka race or the Rito race is the inspiration for Evil Eagle. The Crimson Loftwing is the inspiration for Evil Eagle and Link from SS inspired the Grim Creeper. Eagle’s Tower was inspired by the Tower of Hera and the Ancient Tomb. When the Nightmares invaded the Wind Fish’s dream, Eagle’s Tower was created as part of Evil Eagle’s nightmare. Grim Creeper took the Organ of Evening Calm from Manbo and hid it deep within Eagle’s Tower. The Wind Fish, to counteract this, created the Bird Key and gave it to Ingo, the chicken keeper. Grim Creeper stole the Bird Key and hid it within the mountain. Grim Creeper also broke the bridge on Tal Tal Mountain and, with the help of Moldorm, killed the Flying Rooster and buried him under the Weathervane.

Turtle Rock: Turtle Rock, located on Koholint Island, was dreamt of by the Wind Fish in order to hide the Thunder Drum. Frypolar from OOS is the inspiration for Hot Head. Turtle Rock was inspired by Turtle Rock from ALTTP. When the Nightmares invaded the Wind Fish’s dream, Turtle Rock was created as part of Hot Head’s nightmare. Hot Head took the Thunder Drum from the peaceful Turtle Rock and hid it deep within Turtle Rock. Hot Head also angered Turtle Rock and turned him evil using the same spell Slime Eye cast on Kanalet Castle. Finally, Hot Head created a geyser of fire within a cave, separating Spectacle Rock and Turtle Rock from the rest of Koholint.

Color Dungeon: The Color Dungeon, located on Koholint Island, was a test built by the Great Fairy to test the hero. Dion and Gar, the skeletons at the entrance of the dungeon, are servants of the Great Fairy. The Great Fairy of Color, much like Manbo and the sunfish, is inspired by a living deity that bears the same name and purpose. Dion and Gar are deceased Koholintians that were buried under the graves that were pushed to access the dungeon. The Bone Putters and Camo Goblins are also the remains of the dead that were buried in the graveyard. The Stone Hinox is a Goron-based design. Dion placed the book in the library.

The Wind Fish's Egg: The Wind Fish’s Egg, located on Koholint Island, was the birthplace of the Wind Fish’s dream. From it, Mount Tamaranch was dreamt, then the island, then the people of Mabe Village, then the Animal Village, then the lore. DethI is a being made of Malice. DethI is Vaati. DethI is Bellum. DethI is Majora. DethI, Vaati, Bellum, Majora are all creations of Malice. The Shadow Nightmares were born of Ganon’s failed resurrection. The Wind Fish’s Egg is opened by the Instruments of the Sirens automatically playing along with Link as he plays the Ballad of the Wind Fish on his ocarina (which was placed in the Dream Shrine which was the origin of Mabe Village). Dark Secrets and Mysteries of Koholint was written by Mr. Write.

I don't think any of this was intended by the devs, and I doubt GZ does either. Not all fan theories are something intended by the creator, just something that makes sense in their heads. Connections he formed himself.

Ocarina of Time:

Inside the Great Deku Tree: Inside the Deku Tree is located in the Hyrulean Overworld in the past. It consists of the interior of the Deku Tree as well as the passageways beneath it. Ganondorf came to the Great Deku Tree, searching for the Kokiri Emerald in order to open the Door of Time but the Great Deku Tree denied him so Ganondorf cursed him and sent Queen Gohma into his navel. The Deku Tree is Forest Haven. The Deku Tree is the Forbidden Woods. The Deku Tree is the Ancient Tree Stump. The Deku Tree is the Forest Temple (TP). The passages under the Great Deku Tree are under Batrea Lake. The Great Deku Tree is now the Great Deku Tree navel. Queen Gohma and her minions carved out the Deku Tree in order to infect it. The Deku carved out the Great Deku Tree much like they did the Terminian tree. The Kokiri Forest was created during the Hyrule-Termina war. In the building of the forest, the Lost Woods and the Deku were forced to move away from their guardian spirit, the Great Deku Tree. The Deku Tree was planted above early Hylian sewer systems, similar to those found underneath Clock Town.

Dodongo's Cavern: Dodongo’s Cavern is located in the Hyrulean Overworld in the past. It is the source of the Goron’s food, filled with nutritious magma rocks. Ganondorf came to Dodongo’s Cavern and blocked it in order to have bargaining power with Darunia for the Goron’s Ruby, but Darunia denied him. Darunia will now only let someone with a connection to the Royal Family to help him, which, after Link slays King Dodongo, a recent servant of Ganondorf who supports King Dodongo with his magic, is how Darunia and Link become Sworn Brothers. Members of Goron City got lost in the Lost Woods and ended up in Termina, now craving the delicious rocks of Dodongo’s Cavern. The Armos found within are Sheikah-Goron-made robots, similar to the Stone Hinox. Dodongo’s Cavern is Fire Mountain. Dodongo’s Cavern is the home to Dodongo, and the tasty Rock Sirloins are made from the coal left behind by the dead King Dodongo skeleton, which is what the Gorons used to build the central room. The Gorons built all of the switches and bridges found within the cavern. The Poes found are deceased Gorons, killed by Dodongos. The first map created of Hyrule was the map of Dodongo Cavern and all others were printed on top of the outline of the map. The Gorons chiseled the sign found in Peach’s Castle. Dodongo’s Cavern is Dragon Roost Cavern. Dodongo’s Cavern is Gotram Cliff. Dodongo’s Cavern is the Goron Mines.

Inside Jabu-Jabu's Belly: Inside Jabu Jabu’s Belly is located in the Hyrulean Overworld in the past. It is a series of carbon-based tubes that make up Jabu Jabu’s digestive, respiratory and circulatory systems. Barinade is found in Jabu Jabu’s left lung. Barinade is an electric Arrghus. The relationship between Barinade and Jabu Jabu is similar to the relationship between Bellum and the Ocean King. Ganondorf cursed Jabu-Jabu, but did not approach the Zora as King Zora De Bon XIV and the King are close friends and that would have ruined his surprise attack. Ganondorf also forged the letter to keep Link distracted while he sacked the castle. The entering of Jabu Jabu became a ritual after this, shown in OOA. Ruto wanted the Zora Sapphire so badly because her mother passed away and it was her heirloom.

Forest Temple: The Forest Temple, located in the Hyrulean Overworld in the future, is the location where the Forest Sage is said to awaken and enter the Sacred Realm. The Forest Temple was a get-away vacation home for the Royal Family of Hyrule, guarded by Wolfos that act as guard dogs. The Forest Temple was a military barracks or training ground for the Hyrule-Termina war. The Stalfos are dead Hyrulean Civil War soldiers. The Kokiri Sword was a practice sword the Kokiri found in the Lost Woods. The Forest Temple is a house built for the dead by the Sheikah. The Forest Temple was built by the Deku but was colonized by the Hyruleans for use during the Hyrulean Civil War. The Forest Temple is the Island Palace. The Forest Temple is Snowpeak Mansion. The Forest Temple is the Forest Temple (TP). The Forest Temple is The Temple of Time (TP). The Forest Temple is Hyrule Castle from ALTTP. The Forest Temple is an ancient entrance to the Sacred Realm or crude representation of the Chamber of Sages, with the portrait room at the bottom being like the Master Sword chamber in the Temple of Time and the Chamber of Sages in the Temple of Light in the Sacred Realm. The Forest Temple is the originally-built Temple of Time, where the Master Sword used to be kept before it was overgrown with greenery and converted. Ganondorf convinced the Dekus to worship Queen Gohma and were promised protection, however he turned on them after his takeover of Hyrule and installed Moblins in the Sacred Forest Meadow. The turning hallway uses the same magic as the entrance to Termina. The Forest Temple is the March House from Little Women, complete with the dead sisters represented as Poes. Phantom Ganon is a pure Malice creation meant to guard the entrance to the Sacred Realm found in the Forest Temple. In Phantom Ganon’s creation, Saria was killed, leading to her revelation as a sage. The Forest Temple is the royal family's art collection.

Fire Temple: The Fire Temple, located in the Hyrulean Overworld in the future, is the location where the Fire Sage is said to awaken and enter the Sacred Realm. The Fire Temple is Death Mountain (Z1). The Fire Temple is Spectacle Rock (ALTTP). The Fire Temple is Dragon Roost Cavern. The Fire Temple was built by the Gerudo who used to reside in the Eldin region. Volvagia is a descendant of Eldin. Volvagia is the guardian spirit of the volcano, who was disturbed by the Gorons mining activities and turned against the new residents of Death Mountain. Volvagia was defeated in the past by a Goron with the Megaton Hammer, the same hammer from Zelda 2, found within Spectacle Rock which is the Fire Temple. During the 7 years of Ganondorf’s rule, Ganondorf resurrected the dead Volvagia and cursed him the spirit, as well as slowly but surely turning the Fire Temple into a prison, sending Gorons there to be eaten one by one. Darunia is killed when going to face Volvagia. The Fire Temple is a place built to worship Volvagia, the guardian of the volcano. Flare Dancer is the creation of a rock enchanted with a sacred symbol, either by the Gerudo or the Gorons.

Water Temple: The Water Temple, located in the Hyrulean Overworld in the future, is a location where the Water Sage is said to awaken and enter the Sacred Realm. The Water Temple is the Lakebed Temple. The Water Temple is the Ancient Cistern. The Water Temple was built to worship Faron, the water dragon. The Water Temple is used to worship Jabu-Jabu by the Zora. The Water Temple was built to worship Nayru by the Zora. Dark Link uses the same magic as the Dark Link from Zelda 2. Dark Link is made of Sheikah shadow magic. Dark Link is made of Interloper shadow magic. The room that Dark Link resides is in the Sacred Realm. Dark Link is concentrated malice generated by Link’s shadow. The Water Temple is a flooded Great Palace. The Water Temple is The Snake. The Water Temple is The Eagle. Ruto haphazardly swam in the waters that are Morpha, and was killed. Morpha is Morpheel.

Shadow Temple: The Shadow Temple, located in the Hyrulean Overworld in the future, is a location where the Shadow Sage is said to awaken and enter the Sacred Realm. The Shadow Temple is under Kakariko Village in ALTTP. The Shadow Temple is under Kakariko Village in BOTW. The Shadow Temple is under the Hidden Village in TP. The Shadow Temple was built as a torture chamber by the Sheikah on behalf of the Royal Family. Dead Hand was a failed Sheikah experiment using dead bodies to create a reanimated corpse. Dead Hand was Ganondorf’s father. Bongo Bongo was another failed experiment, locked away deep within the Shadow Temple. Bongo Bongo was the source of the Giant’s Mask, before its hands and head were cut off. Bongo Bongo made Majora. Bongo Bongo sucked Impa into the temple and killed her. The Shadow Temple is in the Hyrulean Underworld, the origin of Spirit energy. Bongo Bongo was a thief that stole the Lens of Truth and got his hands cut off.

Spirit Temple: The Spirit Temple, located in the Hyrulean Overworld in the future, is a location where the Spirit Sage is said to awaken and enter the Sacred Realm. The Spirit Temple is Arbiter’s Grounds. The Spirit Temple is built inside the Goddess of the Sand and is used to worship her by the Gerudo. This was also the headquarters for Nabooru and her gang of thieves before Ganondorf and Twinrova convinced her to join their army during the Hyrulean Civil War. Nabooru was brainwashed by Twinrova and put in the Iron Knuckle suit, and then killed by their magic. The Goddess of the Sand is a variation of the goddess Hylia. The Spirit Temple is the Desert Palace.

Ganon's Castle: Ganon’s Castle, located in the Hyrulean Overworld in the future, is where Ganon keeps Zelda after kidnapping her. The crater Ganon’s Castle leaves behind is the lake in which the Hyrule Castle from Wind Waker is built. Ganon’s Castle was designed by Ganondorf who expected there to be a Wind and a Snow sage, but they would not awaken until later. Ganon’s Castle was Ganondorf’s base of operations as he systematically took over all of Hyrule. Ganon’s Castle was inspired by the paintings found within the Forest Temple room. Phantom Ganon has direct access to Ganon’s Castle through the room in the Forest Temple. Ganon’s Castle was the Interlopers inspiration for the creation of the Temple of Darkness found in FSA.

When I say inspired, I mean that the Wind Fish (who is probably related to Levias somehow) was around at the time of the Loftwings and it inspired part of his dream world of Koholint, as well as an inspiration for his nightmares.

Majora's Mask:

Woodfall Temple: Woodfall Temple, located in Termina, is the location where the Swamp Giant is being kept within the spirit of Odolwa. The Woodfall Temple was built by the Deku to worship the Woodfall Giant. Woodfall was covered with poisonous water because the Woodfall Giant wasn’t there to protect the swamp waters from Majora’s influence; the poisonous water is similar to Malice. Woodfall Temple was submerged to keep Odolwa hidden deep below Woodfall Mountain. Odolwa was the God of Woodfall and was a mask enchanted by the same tribe that made Majora’s Mask. Odolwa kidnapped the Deku Princess when she tried to stop the flow of poisonous water and kept her in a cage below the poisonous water. The Woodfall Giant’s spirit was imprisoned within the enchanted body of Odolwa, but upon Odolwa’s defeat, its spirit was free.

Snowhead Temple: Snowhead Temple, located in Termina, is the location where the Snowhead Giant is being kept within the spirit of Goht. Snowhead Temple is the hollowed out remains of a Giant Freezard, a friend of Biggoron. Snowhead Temple was built by the Gorons to worship the Snowhead Giant. Normally Snowhead Temple is the only part of Snowhead that is frigid, but the rest of Snowhead was frozen over because the Snowhead Giant wasn’t there to protect the mountain from Majora’s influence. Goht was an automaton built by the Sheikah whose mask was carved by the Gorons and was enchanted by the same tribe that made Majora’s Mask. Goht was frozen when Majora and Skull Kid cursed Snowhead. The Snowhead Giant’s spirit was imprisoned within the enchanted body of Goht, but upon Goht’s defeat, its spirit was free.

Great Bay Temple: Great Bay Temple, located in Termina, is the location where the Great Bay Giant is being kept within the spirit of Gyorg. Great Bay Temple is a factory. Great Bay Temple is a power plant powered by water, powering Sheikah technology. Great Bay Temple was built by the Zora as a mechanical temple to worship the Great Bay Giant. It was built in tandem with the Zora. Gyorg evolves/evolved into/from the Gyorg Pair from the Palace of Winds in Minish Cap. Gyorg’s mask is carved out of luminous stone by the Zora and enchanted by the same tribe that made Majora’s Mask. The Great Bay Giant’s spirit was imprisoned within the enchanted body of Gyorg, but upon Gyorg’s defeat, its spirit was free.

Stone Tower Temple: Stone Tower Temple, located in Termina, is the location where the Stone Tower Temple Giant is being kept within the spirit of Twinmold. Stone Tower Temple was built by the tribe that created Majora’s Mask, who were native to Termina. Stone Tower Temple holds a portal to the Hyrulean desert, where Twinmold resides. The tribe that created Majora practiced shadow magic, creating Gomess, a Grim Reaper-like person. Sheikah spies, known as Garo, were sent by the king of Hyrule during the Hyrule-Termina War to attack the temple and take Majora’s Mask. In doing so, they turned the Kingdom of Ikana to ruin and opened the doors of the Stone Tower Temple, releasing the curse of Gomess who reanimates Igos du Ikana on his throne in the Ancient Castle of Ikana. Stone Tower Temple was built to be a temple of light but, once the Sheikah invaded, was turned into a temple of darkness because they created Gomess. Igos du Ikana and the Ikanians were pre-female-only Gerudo. The Stone Tower Temple is the Sand Temple from Spirit Tracks. Twinmold’s mask is carved out of luminous stone by the Sheikah or the Gerudo and enchanted by the same tribe that made Majora’s Mask, then placed on the Lanmolas from ALTTP. The Stone Tower Temple Giant’s spirit was imprisoned within the enchanted body of Twinmold

The Moon: The Moon is a celestial object that Skull Kid, influenced by the power of Majora, possessed and forced towards the Terminian surface. Inside the Moon is in the same realm as the Dark Link fight from the Water Temple. In fact, the Dark Link fight from the Water Temple is in the decayed and flooded version of the inside of the Moon. The Moon Children are all reincarnations of the Happy Mask Salesman as a child. Majora is Malladus. Majora is the spirit energy of an ancient beast. The children guard the Fierce Deity’s Mask, a mask of the Happy Mask Salesman’s dark god ancestor.

Spirit's Grave: The Spirit’s Grave, located in Labrynna in the present, houses the Essence of Time known as the Eternal Spirit. Spirit’s Grave is Queen Ambi’s grave. Spirit’s Grave is a part of the Ancient Tomb. Spirit’s Grave is the Royal Valley. Spirit’s Grave was a place used to harvest spirit energy and condensed into the Eternal Spirit. The Eternal Spirit was the inspiration for the Zonai swirl. Pumpkin Head was a Sheikah or Zonai practitioner that gathered spirit energy and sided with Veran and the Interlopers. Giant Ghini is Queen Ambi. Giant Ghini is the spirit of Pumpkin Head. Pumpkin Head is the body of the Giant Ghini. Spirit’s Grave became the source of the Tumlea Heights Sheikah energy. The Giant Ghini is the inspiration for the Giant Ghini in the Wind Fish’s dream.

Wing Dungeon: The Wing Dungeon, located in Labrynna in the past, houses the Essence of Time known as the Ancient Wood. The Wing Dungeon was built to honor Loftwings. Swoop is a descendant of the Crimson Loftwing. The Ancient Wood is wood from the Tree of Life. The Ancient Wood is wood from the Deku Tree. The Wing Dungeon is the home of the fairies of the forest. The Wing Dungeon was broken into by Veran when she sent the soldiers in the past. Head Thwomp is enchanted Goron stone. Head Thwomp was carved by the Zonai. The Wing Dungeon was built by the royalty of Labrynna.

Moonlit GrototThe Moonlit Grotto, located in Labrynna in the present, houses the Essence of Time known as the Echoing Howl. The Moonlit Grotto was built sometime after 400 years ago, underneath Crescent Island. Previously, it was the location that led to the Sea of No Return and the entrance to the Ancient Tomb, but then the Moonlit Grotto was built around it. Moonlit Grotto was built by the Zonai as a temple for the Tokay. Moonlit Grotto was built to house the spirits of the dead after the creation of the Black Tower. Moonlit Grotto inspired the Moon. Moonlit Grotto became the source of the Tumlea Heights Sheikah energy. Moonlit Grotto was built as a partial extension of the Ancient Tomb. Shadow Hag is Joelle from the Forest Temple. The Echoing Howl is the howl of Wolf Link.

Skull Dungeon: The Skull Dungeon, located in Labrynna in the present, houses the Essence of Time known as the Burning Flame. The Skull Dungeon is Spectacle Rock. The Burning Flame is Din’s Flame. Skull Dungeon maintains the symmetry of Symmetry City. The Tuni Nut is a fruit from the Tree of Life. The Skull Dungeon was built by the residents of Ambi’s Palace after the monarchy collapsed. Eyesoar is a species of Patras. Skull Dungeon is the Cave of Flames. Skull Dungeon is below Shadow Hamlet Ruins. The Armos Knight was placed in the dungeon by Impa or the Sheikah to protect the Tuni Nut. The Armos is the inspiration for the Armos Knight in the Wind Fish’s dream.

Crown Dungeon: The Crown Dungeon, located in Labrynna in the present, houses the Essence of Time known as the Sacred Soil. The Crown Dungeon was built by the Gorons as a signifier of allegiance to the crown of Labrynna. Smasher was the inspiration for Smasher in the Wind Fish’s dream. The Cane of Somaria was stored here by Somaria; the one from ALTTP was a figment of the Dark World. Smog is a demon that feasts on souls. The Sacred Soil is soil from the Tree of Life. The Sacred Soil is a bit of soil that fell off Skyloft. The Sacred Soil is a clipping of the Great Deku Tree’s leaves.

Mermaid's Cave: Mermaid’s Cave, located in Labrynna in the past and the present, houses the Essence of Time known as the Lonely Peak (Bereft Peak). Mermaid’s Cave is a limestone cave. Vire and Swoop are the same species. Mermaid’s Cave is carved to appear like Martha from Link’s Awakening; it is the inspiration for her in the Wind Fish’s dream. Mermaid’s Cave was carved by the Gorons to show solidarity with the Zora. The top level of Mermaid’s Cave in the past collapsed during the 400 year gap. The Bereft Peak depicts the Dueling Peaks before they were split. The Bereft Peak depicts the Peak of Awakening.

Jabu-Jabu's Belly: Jabu-Jabu’s Belly, located in Labrynna in the present, houses the Essence of Time known as the Rolling Sea. Jabu-Jabu’s Belly was designed by the Zora as a rite of passage after Link retrieved Princess Ruto from the belly of Jabu Jabu in OOT. Jabu-Jabu’s Belly was built after Link cured Jabu Jabu in the past. Plasmarine is located where Jabu-Jabu’s blowhole would be. The water for the dungeon is controlled by Jabu Jabu raising and lowering his tail, thus flooding different portions of his body. Angler Fish is the inspiration for Angler Fish in Link’s Awakening. Plasmarine is the same species as Barinade. The Rolling Sea is made with the same power that made the Great Sea.

Ancient Tomb: The Ancient Tomb, located in Labrynna in the past, houses the Essence of Time known as the Falling Star. The Ancient Tomb is the burial ground for the victims of the Hyrulean Great Flood. The Ancient Tomb is where Link from Skyward Sword is buried. The Ancient Tomb is where Zelda from Skyward Sword is buried. The Falling Star is a Star Fragment. The Ancient Tomb and the Sea of No Return are cloaked by Zonai magic with their only entrance being from Crescent Island. The tablet hiding the Power Glove is the first tablet of its type, followed by the Earth tablet and Wind tablet in WW and the Grim Slate in ALBW. The Ancient Tomb is the Fortress of Winds. The Ancient Tomb is the Royal Crypt. The Ancient Tomb is the western portion of the Explorer’s Crypt. The Blue Stalfos uses the same magic as Purah uses to de-age Link. Ramrock is enchanted stone much like Flare Dancers. Ramrock is the inspiration for the Stone Hinox in the Wind Fish’s dream. Ramrock uses the same technology as Gohdan.

Black Tower: The Black Tower is a tower used to cause the people of Labrynna sorrow, thus lighting the Flame of Sorrow in the Room of Rites. The Black Tower began as a project to guide the Cap’n home to his wife, Queen Ambi, but Veran corrupted the purpose and made it so that the tower was to be built as tall as possible to make it so that Ambi went down as the greatest queen in history. Veran also uses Nayru to cast the past into an endless day. She also clouds the entrance to the tower in a darkness that only the magic of the Maku Tree can dispel. The Huge Maku Seed, created by the power of the Maku Tree and the power of the Essences of Time, allow Link to dispel the shadow magic and reach Veran. Veran is a demon from the underworld sent by Twinrova to help revive Ganon.
