The Hyrule Historia has Zelda's Offical Timeline of the games. And someone on ZD should post a thread on this Timeline. And if someone is going to explain this, unless someone has already done so, it will be me.

I've thought through about this timeline many times and I've found that Nintendo has chosen the correct order of the Zelda games in it's universe
(ZD Link to Timeline here).
The Legend of the Gods and the Hero of Time
First, we have The Era of the World's Creation. This is self-explanatory. This is when the three goddesses of Hyrule, Din; Nayru; and Farore, create the world of Hyrule and the heavens that holds the city of Skyloft.

Next, is The Era of the Goddess Hylia and The Sky Era. This is the Era in which the events of Skyward Sword take place, thus beginning the Legend of Zelda. The goddess Hylia is reincarnated and the ancient battle of Link and Demise takes place. This Era brings us the three provinces of Hyrule, Lanayru; Eldin; and Foron, the creation of the Master Sword, the hatred of Demise that is reincarnated in Ganondorf/Ganon. Also, the Goron race was established on the surface world. After Demise's defeat, the people of Skyloft leave the skies and they begin life anew on the surface world.

Many years later,The Era of Chaos. This is the Era that The Sacred Realm is now sealed.
The Era of Prosperity is when the Kingdom of Hyrule is established, having Zelda's descendants being the Royal Family, seeing that Zelda is the goddess Hylia.

The Force Era is the Era of which the evil god Vaati, the Wind Mage, is born. ( I have only read the Minish Cap manga, so this is what I've heard from it) The Minish Cap is what gave the young Picori, Vaati, his power of controlling wind. Once Link defeats Vaati with the Picori Blade, now reforged as the Four Sword. Vaati is now sealed in the Four Sword and is kept in the Four Swords Sanctuary.
During the same Era, Vaati breaks his seal and captures Zelda. Link then takes the Four Sword and his body splits into four identical Links. The four Links then defeat Vaati and he is resealed in the Four Sword, back in the Four Sword Sanctuary.

Then, we have The Era of the Hero of Time. In this Era, a young Hylian boy, whos mother died fleeing to the Kokiri Forest with the child, is raised by the Great Deku Tree and is destined to be the hero of legend. This boy is Link. This is the Era of which the Hyrule Unification War takes place. The boy, named Link, goes on his great quest to defeat the evil king of thieves Ganondorf. As Link returns to Hyrule Castle, the Three Spiritual Stones with him, Zelda and her nursemaid Impa are fleeing the Castle. Zelda throws him the Ocarina of Time. Ganondorf then chases after Zelda and Impa. Link the goes to the Temple of Time and opens the Door of Time. He draws the Master Sword, opening the door to the Sacred Realm. Ganondorf then invades the Sacred Realm and claims the Triforce of Power and, unknown by Ganondorf, the Triforce of Courage goes to Link and the Triforce of Wisdom goes to Zelda. Link, who has been asleep for seven years (oddly, this might be a trait from SS Link, seeing by how the people of Skyloft often joke about how Link loves to sleep so much), and awake in the Temple of Light in the Sacred Realm. Link, the Hero of Time, goes onward to defeat Ganondorf. Ganondorf, thought to be defeated, turns into the Demon King Ganon.

Now, here is the complex part of this thread! I have three (3) branches to explain. I shall now go onward starting at the Adult Era branch.

After Link defeats Ganon, the Seven Sages seal Ganondorf away. Link then puts back the Master Sword to it's rightful place.

ADULT ERA: The Hero of Winds and a New World

Many years later, we have The Era Without a Hero. In this time Era, Ganondorf breaks his seal that the Seven Sages made to hold him back from escaping. Since there was currently no hero to stop Ganondorf, the three goddesses of Hyrule seal Ganondorf and Hyrule, flooding the the entire land.

The flooding of Hyrule then brings us to The Era of the Great Sea. Ganondorf then breaks his seal once more and a new hero has finally come. This hero is Link. He is the same age as the Hero of Time in the legends of old. He is given a tunic of green that is the same as the hero of legend on his birthday to celebrate the legend of the young boy of the legends who saved Hyrule long ago. His sister is then kidnapped by a giant bird while he is saving a pirate named Tetra. He then goes with the pirates to the Forbidden Fortress where his sister is being held along with other girls that have been kidnapped. But upon reaching her cell, the giant bird plucked him from the ground and flew up to the wreckage of a ship atop the fortress. The evil king Ganon was at that wreckage. He then signaled the bird to throw the boy out into the sea. A boat then came and rescued the boy and took him to safety at a nearby island known as Windfall Island. This boat was the King of Red Lions. It was the only boat in the ocean that can speak the language of this world. The King of Red Lions then explained to Link that the person he saw at the Forsaken Fortress was the evil Ganon and that he needed to obtain the three pearls of the goddesses and defeat Ganon. So they set out to Dragon Roost Island, the location of the first pearl. After receiving Din's Pearl, they set off for the Forest Haven, location of the second pearl. Link then received Farore's Pearl from the Great Deku Tree and then they went to Great Fish Isle, only to find it destroyed by the pirates. Link went to Windfall and overheard that the pirates were planning on finding where Nayru's Pearl, the final pearl, was and they were heading to Outset Island, Link's homeland. Link rushed to Outset Island to get to the great fish first, who held Nayru's Pearl. He successfully obtained the pearl and then Link and the King of Red Lions set out to place the three pearls in the hands of three statues, each corresponding to the goddesses. Once Link placed each of the pearls in the hands of the statues, a huge stone structure appeared in the center of the triangle formation of the islands. This structure was the Tower of the Gods. Link went inside to prove he was worthy of the sacred weapon stored there to defeat Ganon. After proving his worth, we was then taken to the bottom of the sea, where the sunken Hyrule Castle lay. Inside Link obtained the Master Sword, the sword wielded by the Hero of Time ages ago. He returned back to the Great Sea and headed for the Forsaken Fortress to save his sister and defeat Ganon. As Link got back to where his sister was caged, he was almost caught by the giant bird again, but then suddenly Tetra and her gang of pirates fought back the bird. Tetra and her crew took Link's sister and the other two captives with them for safety while Link battled the ferocious bird. Link defeated the giant bird and proceeded to where Ganon waited. Link attacked the evil demon king, but it was no use. Ganon then said that the Master Sword was now just a blade, nothing more, and that its powers have dissipated over the ages. Link was almost defeated himself, but Tetra came to the rescue, along with Valoo of Dragon Roost Island and citizens of the Rito tribe. As Tetra was attacking Ganon, a golden triangle formation resonated on her hand. Ganon then called her by Zelda. Before Ganon go do anything else, they escaped. Next thing Link knew, he was wit Tetra at the sunken Hyrule Castle. They went to the Master Sword's pedestal and the ghost of the King of Hyrule appeared. He revealed that Tetra was really Princess Zelda and that The King of Red Lions was really King Hyrule himself. He decided that the sunken castle was safest for Zelda so he suggested she stayed there while Link found the broken pieces of the Triforce of Courage and regained power of the Master Sword with the help of the sages of earth and wind. After Link regained both the Master Sword's true power and the Triforce of Courage, he went to Hyrule Castle and went to where Zelda was. It turns out Zelda was kidnapped by Ganon and that he waited for Link at his tower behind the castle. Link went to the giant tower of Ganon and fought his hardest battle yet. As Link confronted the great demon king, Ganon overwhelmed Link and knocked him back on the ground. With the Triforces together at last, Ganon could finally get his wish granted by the holy Triforce: to rule Hyrule forever. But before he could even so much as touch the sacred triangles, the ghost of King Hyrule appeared and touched the Triforce himself. He wished that the people of the Great Sea will have a future of their own and that they could find a new land. Being so close to his life-long goal and having it taken away from him, Ganon snapped. Insane, he fought Link and Zelda, Hyrule flooding around them. Zelda, using the light arrows and Link's bow, and Link wielding the Master Sword, they defeat the great demon king. Ganon then became sealed in stone forever, the Master Sword in his head. Link and Zelda then returned to the Great Sea, Zelda back in her form of Tetra the pirate. THey were rescued by Tetra's crew of pirates and went to Outset Island. After a while, Link and the band of pirates set out to sea, searching for a new land to call home.

The Era of the Great Voyage is the Era after Link defeats Ganondorf. Link and the band of pirates are searching for New Hyrule. As they search, they run across the legendary Ghost Ship. Tetra then hops on it to see if there's treasure, but she doesn't come back. Link jumps after her and he is suddenly knocked out. He awakens on an Island known as Mercay Island, a fairy hovering over him. The fairy's name is Ceila, who has lost most of her memory. Also, the pirate who aids Link in travelling the Great Sea, is Linebeck. Linebeck is a pirate who acts like he is the best pirate of all of Hyrule, but is really a cowardly pirate who has Link do all the heavy-lifting. Link and Ceila then find the fairy spirits of Power and Wisdom, and later, they recover Ceila's lost memories and Ceila is revealed to be the Spirit of Courage. Link then defeats the evil demon Bellum, saving Tetra and the inhabitants of the seas. Link and Tetra then wake up on the Ghost Ship. It turns out they were only in a dream for more than 10 minutes. Link then thinks that the adventure he had was all fake, but he sees Linkbeck's ship in the distance of the Great Sea.

Years afterwards, is The Era of Hyrule's Rebirth. In this Era, the people of the Great Sea find a new continent and resettle there. The main mode of transportation is by railways. Link is a conductor of one train of this land and goes to Hyrule Castle. Princess Zelda requests that Link takes her to the Tower of Spirits with his train, but they are stopped by an evil demon named Malladus. Malladus then kills Princess Zelda. Link is also knocked unconscious. He awakens in Hyrule Castle, taken there by his mentor to have him recover. Zelda's spirit then finds Link and gives him the Spirit Flute, an instrument passed down her generations. Link and Zelda then go to the Tower of Spirits and finds out that the Spirit Tracks are disappeared. They must go to the three sages of the Spirit Tracks in all other three regions of New Hyrule to restore the Spirit Tracks. After recovering the Spirit Tracks, they return to the Tower of Spirits and finds Malladus. They then use the Spirit Flute to subdue the evil demon and Link defeats him, saving New Hyrule.

This is now the end of the Adult Era branch of the Timeline.
Now, I shall continue on for the Child Era.

Back in The Era of the Hero of Time, The Sacred Realm is now sealed again, now that Link is back in his child time, since Zelda sent him back so then Link can have his childhood.

CHILD ERA: The Dark World and the Hero's Descendants

After Zelda sends Link back in time, Link goes to Princess Zelda and warns her about Ganondorf. Ganondorf is then stopped and is sent to be excuted in the Arbiter's Grounds. The Sages are unsuccessful, so they banish him to the Twilight Realm. Link, later then leaves Hyrule to search for Navi, his fairy companion in his quest. He leaves and searches in the Lost Woods. While he is searching, he is attacked by Skull Kid. Link later then saves the land of Termina from the moon, which is to destroy Termina, in three days. After this, he leaves, back searching for Navi. (Now, for all of you who couldn't quite get what I said in my first thread, I have come to welcome you a better version of it! :)) After searching, Link then returns to Hyrule. Later, once he has grown up, he marries Malon and they go out and start the village of Ordon in the Kokiri Forest.

Years pass, and in that time the land of Hyrule is slowly losing its former glory it once had beheld in The Era of the Hero of Time. After Link and Malon have their child, who is named after his legendary father, Link goes out into the Lost Woods in search for Navi once more, but this time doesn't come back. Malon, who is devestated by the loss of her husband, dies of a broken heart, her son no more than the age of 2 (Thats my looking of it anyway).

About 30 years (my guess) after the Era of the Hero of Time, starts The Twilight Era. Link's son is now a young adult. He works at his late mother's ranch as the goat herder. One day, another villager of Ordon named Rusl, gives Link the honor of bringing the Ordon gift to Hyrule Castle. Later the next day, while he, his crush, Ilia, and horse Epona (which he inherited from his mother), evil creatures attack them. Link is taken into the Twilight and is turned into a sacred wolf. He awakes later in the dungeon of Hyrule Caslte and is freed by an imp named Midna. This devilishly-cute imp is a girl from the Twilight Realm. And so starts Link's adventure to save the land of Hyrule from what is called "The Shadow Invasion", which is led by the evil self-proclaimed king of the Twili Zant. Zant was given his evil powers by Ganondorf, who was sealed away in the Twilight Realm in The Era of the Hero of Time. As Link approaches the cursed tree in Faron Woods (Which might be the Deku Tree Sprout fully grown ;)), he is encountered by a man called the Heroes Shade. Later, the Heroes Shade says to Link that he was one of the heroes to have defeated Ganondorf before. And the only hero before now is the Hero of Time, Link's father. The Heroes Shade's skeleton-like appearance resembles a Stalfos. Since if a Hylian becomes lost in the Lost Woods, they are then turned into a Stalfos (Hint Hint: The Hero of Time died in search for Navi in the Lost Woods and was turned into a Stalfos). Link defeats Zant and then confronts Ganondorf. He defeats Ganondorf, who is now killed once and for all, but the demon Ganon is still alive. Zelda, now Queen of Hyrule, brings back the glory Hyrule Castle once beheld.

Years later, we leave The Twilight Era and The Shadow Era begins. Ganondorf is then renincarnated and creates an evil "Dark Link" to lure Link's descendant into a trap to revive Vaati, the Wind Mage. Vaati is revived when Dark Link tricks Link into taking out the Four Sword after stealing the maidens and Zelda. Link is now split into four, but taking out the Four Sword has broken Vaati's seal. Link and his three copies go and find and frees the maidens and and defeats Vaati and Dark Link. Ganon then is forced to have to defeat the four heroes, because he is behind the reincarnation of Ganondorf. The four heroes defeat the demon Ganon and place the Four Sword, with Ganon/Ganondorf and Vaati sealed tightly inside, back in the Four Sword Sanctuary.

This now ends the Child Era timeline.
Now, the final branch.

The Hero Is Defeated: Hyrule's Decline and the Last Hero

If Ganondorf defeats the Hero of Time at their final battle, the Sages quickly seal away Ganon in the Sacred Realm (Dark World) before he can cause more destruction.

Many centuries pass and the Triforce and the Sacred Realm are then heard of once again. Many Hylians fight one another for the Triforce, but are stopped when the Sages seal away the Sacred Realm from all of Hyrule. This civil war was known as "The Sealing War".

Years later, we go into The Era of Light and Dark. An evil sorceror named Agahnim betrays the Royal Family of Hyrule and uses his powers to open the gate to the Dark World by sacrificing the seven maidens to the evil demon Ganon. A young man named Link is awoken by a telepathic message from Zelda to save her. His uncle goes to Hyrule Castle, only to die. Link follows his Uncle secretly to Hyrule Castle and finds his dying Uncle. His uncle gives him his sword and shield, and tells Link to save Hyrule and Princess Zelda, seconds later dying. Link rescues Zelda from her dungeon. Zelda tells him to gather the three pendants so Link can obtain the sacred Master Sword so he can defeat Agahnim (Sorta reminds me of the Ocarina of Time Spiritual Stones, those also being the same colors as the pendants). After Link gahers the three pendants, he gets the Master Sword and goes back to the Church, where Zelda resides safely from Agahnim... Or so they thought. Agahnim captures Zelda and as Link reaches the top of Hyrule Castle where Agahnim has taken Zelda, Agahnim has already begun to sacrifice Zelda as the seventh maiden to break the seal on the Dark World. Link then nearly kills Agahnim, but before Link can defeat him, Ganon escapes from the Dark World and the world of light is now turned into the Dark World. Link now must free the seven captured maidens and defeat Agahnim. Once Agahnim is defeated, we find that Ganon was using Agahnim as a pawn in his plan of freeing himself from the Dark World. Link then defeats Ganon. Link the recovers the Triforce and brings it back to Hyrule Castle. And now, the Triforce sends Link to other worlds that are in danger.

Link is now sent to a land called Holodrum, where he must save the Oracle of the Seasons, Din, from the evil general of darkness Onox. Din is captured by Onox, which then sends the seasons into chaos, causing everything living to slowly wither on the land. Link goes forth and finds the Essences of Seasons and defeats Onox. Onox leaves behind a flame known as the Flame of Destruction. Link has now saved Din and the seasons are now as they were before.

After this adventure, Link awakes in a forest and finds an elderly woman being attacked by a horde of Octoroks. After somehow scaring the beasts with Link's presence, the woman is now "saved". The woman sees the Triforce crest on Link's left hand. The woman is the nursemaid of Zelda, Impa. After travelling through the forest, Impa spots a rock with the Triforce crest upon it. She tells Link to move it because she says she is unable to do so. Link then moves the rock and they continue onward. They eventually find a group of woodland animals and people gathered around a woman named Nayru, who is singing a beautiful song. Link and Impa join them as the Nayru sings. Later, a man named Ralph introduces himself, sating he is an old friend to the woman singing. Suddenly, Impa's body is tossed aside by an evil shadow emerges from her. The evil shadow thanks Link for moving the stone with the Triforce on it, for that rock was the only thing keeping the shadow being away from Nayru. The dark shadow is Veran, the Sorceress of Shadows. Veran then reveals that Nayru is the Oracle of Ages. Veran than turns back into a shadow being and takes over Nayru. Veran then, now having control of travelling through time, goes back hundreds of years in the past, so she can create a new age, the Age of Darkness. Ralph attempts to stop Veran, but cannot for if he harms Veran, he also harms Nayru. And now, Link and Ralph chase after Veran and they gather the eight Essences of Time and they defeat Veran, but Veran has already accomplished her mission. But then, the Flame of Sorrow has been lit and the two which sisters, Koume and Kotake appear. They reveal that Onox and Veran were only pawns in the plan on reviving Ganon. They capture Princess Zelda and plan to sacrifice her so they may get the Flame of Dispair, the final flame needed to revive Ganon. Link stops the two which sisters and saves Zelda. The twin sisters then as one last effort sacrifice themselves so they may revive Ganon. But this has altered the ressurection of Ganon and the demon king is now a mindless beast. Now, Link faces the evil monster once more and defeats him once and for all.
Link, after saving Nayru, Din, and Zelda, goes out to sea in search for a new adventure. But as he sails across the sea, a violent storm rages above his ship. Link's ship is then crushed by a massive wave. Link then awakes to find himself in a house. He is on the island of Koholint and he must awaken the Wind Fish with the eight instruments of the Sirens. Once he awakens the Wind Fish, he finds himself adrift in the sea. His entire adventure on Koholint was all a dream.

Years after The Era of Light and Dark, we have The Golden Age. In this Age, the Triforce is now used in monarchy in the land of Hyrule.

More years pass, and we now left The Golden Age for The Era of Decline. In this Era, the "Tragedy of Prince Zelda I" happens. The King of Hyrule dies and his son is now the new King. His rule was foul and evil, and Zelda tried to stop him, but the king's advisor, a travelling wizard, put a spell on Zelda and she fell asleep, unable to wake up (still alive though). Torn by this tragic incident, he banished his advisor and decreed that every princess of Hyrule will forever be named Zelda in memory of the tragedy of his sister.

Many years later in this Era, Ganon is revived once again in Hyrule. The hero, Link, now must recover the Triforce of Wisdom that Zelda has broken into eight pieces. With the Triforce of Wisdom fully restored, Link must find Ganon's Lair and defeat the Demon King. Once Link has defeated Ganon, he rescues Zelda and gives her the Triforce of Wisdom back, and Hyrule is at peace once again.

A few years pass, and then the Demon King, Ganon, is attempted to be revived by his servants. Link, the boy who defeated Ganon seven years ago, is now seventeen. One day, he saw a glowing triangle appear on the back of his left hand. He showed this to Impa, Zelda's guardian, and brought him to a door. He pressed his left hand to the door and it opened, revealing a woman resting on a table. This was the Zelda that was cursed by the wizard long ago. Impa tells Link that the only way to revive her is if Link goes to the palaces around the land of Hyrule and proves himself worthy by obtaining the Triforce of Courage, which was hidden deep within the Great Temple. Link goes onward to defeat Ganon's servants once again to stop the revival of Ganon. Link defeats his shadow, stopping Ganon from being revived, and is given the Triforce of Courage. He returns to Zelda I and awakens her from her sleep. Link is now the true hero of Hyrule.

This is now the end of the Hero is Defeated timeline.

:triforce:

thank you for reading my most longest and most detailed thread on Zelda Dungeon. More than likely, they're mistakes so, as usual, just reply the mistakes made. But I don't think I'll update this one if they're mistakes though... It'd take me half the time to find where the misake is on the edit page and the other half of the time p, i'm going back to the reply seeing what i messed up.

Thanks for reading. And if you read all of this thread, I have a present. Two, in fact.

I present to you, this sword! :sword: It's dangerous to go alone!
And for your determination on reading all of this thread, you've earned this token of my appriciation! :triforce:

THANKS FOR READING! :)

I just got on the Wii and looked it up. Yes, it is the Triforce of Wisdom. I have just updated this post.
Long ago, Ganon, the Prince of Darkness, stole the Triforce if Power.
Zelda couldn't have broken the Triforce of Power if Ganon already had it. :P
If you're wondering why I have some of the games without much detail (OoS, MC), it's because I know very little of these games and I've only read their manga comics.

Thank you for the very informative read, iDarkLink. What I don't understand, however, is why everyone believes Link marries Malon. There is no evidence of such an occurrence on any part of the timeline.

Overall, when the Hyrule Historia timeline was first anounced, I found it astounding that there were three splits rather than the two most speculated. Nintendo threw a true curve ball with the hypothetical "Hero is Defeated" split. Personally, I'd love to see a story involving a Sealing War. We could finally see some Hyrule politics in play as well as an installment on a larger scale than ever before.

ALinkInTime, there are few hints of Link marrying Malon, but they stand a valid point.
1: Malon is the only girl his age that wasn't turned into a Sage (besides a few girls in the Kokiri Forest).
2: TP Link has adult Epona.
3: TP Link is a rancher.
These are the three hints that lead some of us to concluding that OoT Link marries Malon.

I find the "Hero is Defeated" branch rather idiotic of Nintendo to make. This branch could easily be made for each Zelda title. You know what its called? A "Game Over" screen.
SS: Girahim revives Demise, ending humanity as we know it.
MC: Vaati gets the Light Force from Zelda.
FS: Vaati rules Hyrule.
ALttP: Ganon rules Hyrule.
OoS: Onox rules over Holodrum.
OoA: Veran has her Age of Darkness destroy history.
LA: Nothing, really. Basically Link wakes up in the ocean like the ending of the game.
Zelda I: Ganon rules Hyrule.
Zelda II: Ganon is revived.
MM: Termina is destroyed.
TP: Zant rules the Twilight Realm and Ganondorf rules Hyrule, still covered in Twilight.
FSA: Vaati and Ganondorf/Ganon rule Hyrule.
WW: Ganondorf rules the Great Sea and its Islands.
PH: Nothing, really... Basically the same as LA's "Game Over" thing.
ST: Malladus rules the new country.

Basically, that's the "third branch" of all the other Zelda games on the timeline.

doesn't the minish cap ha something to do with wind waker?

The Minish Cap is the second game on the timeline following Skyward Sword while The Wind Waker is on the branch in the Adult Era following the hero's success in Ocarina of Time so No.

The intro scene to the Minish Cap, however, does reveal a potential allusion to the Link from Skyward Sword stating, "The tiny Picori appeared from the sky, bringing with them a sword and a golden light". The accompanying tinted window next to the words almost confirms this depicting the Master Sword and Triforce, both of which have their origin stories discussed in detail in Skyward Sword.

Yes I too would like to see a story involving a sealing war. What would also be interesting is the Hylian civil war, I'm sure that must be when the interlopers and every other race fought for the triforce, that would be a game of epic proportions, every race against each other, backstabbing, politics...

I hate what Nintendo did with the timeline in Hyrule Historia. I don't mind the Third Split too much, but the placement was horrible. But the placement of Four Swords Adventures was a complete cop-out move for them. It could be so much deeper to keep it between Four Swords and Ocarina of Time.

On the former, as @iDarkLink pointed out, EVERY game over is a potential new split. In my opinion, it would have made more sense to say that Ganondorf managed to permanently seal Link in the Sacred Realm, or even trapped him in the area between dimensions (where he also banished Phantom Ganon to after the Forest Temple). Link never wakes up as an adult. Since there is no one of the courage necessary to balance out Ganondorf's power and Zelda's wisdom, the Triforce doesn't split when Ganondorf emerges from the Sacred Realm. The sages (the old men from Twilight Princess, not the awakened sages from Ocarina of Time) banish Ganon in the Sacred Realm, maybe even using the same method that he had used to keep Link from emerging.

This frees up a few other conflicts present on the Fallen Hero branch. Volvagia isn't killed, thus allowing him to appear in The Adventure of Link. Twinrova isn't defeated, allowing her to attempt to revive Ganon in the Oracle games. According to Nintendo's official timeline, both Volvagia and Twinrova are defeated and somehow much come back to life later on, and the mixed-race sages that Link awakened as an adult somehow are the ancestors of all human maidens in A Link to the Past. (Granted, the creepy old men in Twilight Princess aren't exactly all human, but it makes more sense than a Zora princess or Kokiri child fathering the line that leads to the maidens.

On the latter (the placement of Four Swords Adventures), I can explain it if you want. My idea is rather long, so I won't type it out unless someone asks.

I agree that FSA should have been placed between FS and OoT.
First off, FSA does NOT go well with what we see in TP. Some things make no sense whatsoever if you look at TP then FSA.

1: In TP, the Gerudo race is presumed extinctn(except for the only and only Ganondorf). But, in FSA, the Gerudo are still alive and well.
2: At the end of TP, Ganondorf/Ganon/Demise's hatred is now officially dead, so how can "he" be revived again?
3: If it doesn't take that long for Vaati to break from his seal the first time (from the end of MC to the beginning of FS), why should it take him 10x longer to break free again?
4: Why is there a sudden cameo of the Deku people in FSA? As far as I know, the Deku tribe's only other cameo was MM. If they were in MM and FSA, why not TP?
5: Dark Link is only seen in a few games, but his placement after TP doesn't add up to me. Dark Link hasn't been seen in any games in the Child Timeline besides FSA. Way I see it, is that OoT is supposed to be the final fight between Link and Dark Link, unless Link is defeated.

This is the one main "failure" I think Nintendo made with this timeline.

Yes.
aLttP, LA, Zelda I, Zelda II.

Let me explain more.
In the Hero is Defeated timeline, Ganon is killed by either the Silver Arrow or is just a shadow ghost.
In TP, he is killed by not only the Master Sword, but by where the Master Sword stuck. The Master Sword was stabbed into the wound from the sage's sword of light. That sword originally was supposed to officially end his life, but failed. The Master Sword officially ending his life by added more to the wound.
Not only that, but Ganondorf loses the Triforce of Power at the end of TP. Way I see it, is that the Triforce of Power is the source that allows Demise's hatred to revive over and over again. So losing the Triforce of Power stops Demise's hatred for Link and Zelda's descendants to finally be "killed".
