Right now Brain from Pinky and the Brain is in a giant robot and has just killed a character, also everyone's in the Gap Between Dimensions, so my assumption is that Mike could just show up to aid in the battle against Brain. No context, no reasoning. As far as the plot is concerned he was just always there.
