BotW is just filled with too much fanservice. Downfall and Adult timeline Sets and references should not be taken canon-seriously, they're just cameos. The true game timeline is Child's, based on what Zelda says in Link's Ceremony and the presence of Ganondorf in the sequel.

I suppose those cameos would confuse anyone then. But even older Zelda titles had cameos from Mario enemies. It doesn't mean of course that the Zelda and Mario universe are one and the same.
