Thanks all for writing back! When I wrote this down I totally forgot about the timeline split for some weird reason... Anyway, the theory could still somewhat work.

I've got it!

In the CT Link came to Temina and defeated Majora. On the AD however, no hero came. So the four Giants decided to flood Termina in order to prevent Majora from fully coming back to power. And so the World of the Ocean King was created in a similar way to how the Great Sea was created. This makes sense to me. Although Majora/Bellum must have survived the flood just like Ganondorf did.

Or perhaps the moon crashing allowed the water to flood. The moon controls the tides, so perhaps it going away caused the water to flood.
