This was a tough choice for me but I went with Bottom of the Well from Ocarina of Time. I just love the absurd amount of choice involved in this mini-dungeon. Most people probably just get the lens and get out, others get everything, and a few might just skip the whole mini-dungeon. You can do this mini-dungeon anytime after the Forest Temple, and reaching the mini-dungeon involves a time paradox and a cool song. Plus the creepy atmosphere is pretty much the scariest part of any Zelda game IMO.

I liked the Cave of Ordeals.
honestly, I found it challenging at parts.
it really kept me interested, and I would keep me going for an hour.

As difficult as it is for me, I love Ikana Castle. THe idea of exploring an abondoned kingdom of the dead is so cool. It also made great use of Link's transformations to maneuver through the rooms. I like the overall design and layout as well, it really felt like an ancient castle. The boss battle with King Igos Du Ikana was really fun and creative.
