They are indeed harder. I'm playing through ALttP at the moment and it is harder than a lot of other Zelda Games. Then again though, I'm not sure whether PH and ST are to be counted as 2D games, because they use a top down view. I'd say they're moer 2.5D.

I agree with that. Four swords is a direct prequel to adventures, but with a bit of editing you could just make this an alright timeline.
