The Twilight Princess movement was perhaps the biggest surprise. I didn't expect it to be that epic. As more my personal favorite, I'll say Gerudo Valley. I dunno, it sounded really cool to me- kind of like it would be music for a prison break scene or something.
Darkness in a Zelda game needs to be subtle. In MM the dark and creepy nature derived from the impending demise of Clock Town and having to reset events over and over again.
Mmm...maybe as a power up or something. When you think about it regenerating health really isn't a realistic avenue to regain power; I'm actually not sure why so many modern games do it.
Looking back they were difficult, but when I played through OoT 3DS it was actually pretty easy. Actually I think the hardest Water Temple was the one in Majora's Mask.
I most want to see a sequel with OoT Link. After Majora's Mask, I like the idea of Link going on smaller adventures in different lands. It kinda bugs me that Nintendo started forcing the whole "multiple Links" thing after MM.
I'd like to see it. I'm not sure how it would be accomplished, though. Perhaps one game can star Marth and it is set in a war zone in Hyrule and the other game stars Link as he travels to Altea.

Ganon is just Demise reincarnated.
Ghirahim is the evil Master Sword
Majora is a character I want to know more about, so I'd like to see him again.
We need to actually hate these villains. Or at least love how despicable they are. Ghirahim came close but we never actually saw him do that many evil things.
I'm not sure what they're called, but in Skyward Sword I really hated that statue monster that requires the Gust blower to expose the crystal in the center
