I would agree with it for the most part. However, there are some notable exceptions. The big one that comes to my mind is Spirit Tracks. I see Zelda as more of a partner to Link than your typical companion. She is even playable when she possesses the phantoms.

I like trying to talk to everyone, because you never know what they are going to say. Heck, I ran around Castle Town in TP as a human and as a wolf so I could talk to all the people and all the cats.
To be honest, I'd never really thought about a timeline before HH, and while it was interesting to see, I haven't given it a whole lot of thought after. When I want to play them in order (as I am doing right now), I just go chronologically based on release date.

The first one I messed around on was the original Legend of Zelda, but the first one I actually beat was either A Link to the Past or Link's Awakening. I don't remember exactly which one I played first.
It was done on purpose to save space. Due to a miscalculation, they saved so much space that they only used half of the memory on the cartridge. And that's how the second quest was born.
I have no idea though if they used this same method for other games. That would be interesting to see.
