Yea, the faeries are used to give you extra goodies and should be done on your first attempt. However this has some merit to it unlike in TP where you stuff the rupees in a dungeon your never going into again. You can fight the boss and retell the entire story all over so it's still somewhat enjoyable.

Make sure to practice harder methods and slowly begin to stop using some of these (except the song of Inverted time.) And make sure to memorize the dungeons well, because you'll be there often if you don't get the faeries.

Ok first thing:
Play the Song of Inversed Time (Backwards song of Time) it helps a lot.
Ok first, whenever you get a new song that relates to the story, just reverse time all over. Every story event does not matter as long as you have that song.

Get the bunny hood as soon as you go back to normal. You need to acquire the Bremen's Mask which is at the laundry pool on the first two nights.
Go to the farm on the third day and go to the chicken coop (you'll notice it.) You'll move much faster than normal.

Store up many rupees before you start your dungeon crusade. This'll help if you want to get money fast. (My suggestion is that you kill Dodongo's on the snowy part of Termina because you won't have the arrows until after the first dungeon.)

Make sure to activate any owl statues and don't miss one because those things can get you to the dungeons really fast.

Don't go for the split fairy's unless you start the dungeons on the first day.

Don't ever do any unecessary mask quests during a dungeon period (when you are progressing to reach the dungeons) this way you'll have more time to reach the dungeons.

Pay a lot of attention to your Bomber's notebook if you need a reminder on how to do certain quests.

Follow these and the time frame shall go easier.
