No, when link pulls the master sword he goes to sleep and awakes 7 years later. Hes in the same flow of time, ganon is threatening the time he is currently in. The splits happen later in the game when he has to go back to being a child.

Nintendo was just trying to fit a bunch of games into a complete timeline. They felt a 3 way branch was the best way to do that and so thats what we got. While most dont agree with it, at least it opens up more space for new games to fill.

It would have been ok to use it for just one part of the story, but we used it before almost every dungeon. I got tired of it and it felt like I wasnt even playing zelda.

I dont think she destroys it. Remember the first time you go to the temple, it isnt there. Then when you get far enough in the game it just appears at Impa's command. I think she just re hid it, to later be used.
