I don't think MM would happen, at least not the way we know it. There's a 7 year or so gap between child Link and Adult Link. So in this alternate Adult Timeline Navi may still leave Link. He may still go and look for her, but the Skull Kid won't be in that place that he was 7 years prior so...
In Wind Waker Link has to do the Tower of the Gods to prove himself. I believe when this happened a new “Spirit of the Hero” was created and gets “passed on” to the Link we seen in Spirit Tracks and any subsequent games.
