A lot of the cutscenes in The Wind Waker are pretty comical, most notably the appearance of the Tower of the Gods. I actually laughed when I first saw it.
Funnily enough, Puppet Ganon didn't give me much trouble. I thought he was one of the most fun bosses in the game, followed by Molgera.
I struggled a little on Jahalla, though. In the Earth Temple, I was always a little slow reflecting the light onto him, but in Ganon's Tower I had no problem...
I like The Wind Waker the most, simply because it was easy for me to play as someone new to the Zelda series. I thought the combat style was smooth and easy to use. I also the liked the characters, the sidequests, and the items.
Nothing beats the experience of being a kid playing Red, and you beat the Elite Four and almost die when you find out that you have to face your rival one last time.
I LOVE the 8-bit sounding Gen II music, but the developers really outdid themselves with the Gen V music. It's in-depth, and easily tops the Gen IV music, so I think epicness beats nostalgia on this one. Gen V.

Either way, I like Gen II the best. Those games were my childhood, and while I started with Gen I, I think the sequels filled in what was missing to make an even greater game.
I think Toon Link is only for handhelds now. They've started to go with an always-adult Link for the console games, and it's been Toon Link for ever handheld game since Four Swords.
I agree with them to a certain extent. The WW final ending was really epic (though on my first playthrough it took me five minutes to figure out that when Zelda shot my shield, it un-targeted me from Ganondorf.) and it was the first real brutal ending to a Zelda game.
