Goddess Cubes are new to the Zelda Series. Their first appearance is in Skyward Sword.
If Link strikes one with a Skyward Strike from the Goddess Sword, it will activate a treasure chest in the The Sky, and emit a beam signal so Link can easily retrieve them.
They are only found on the surface.
