Is there any relatively well-known thing in a Zelda game that you didn't know about for years?
I got Zelda 1 in (I think) 1993, and it took 8 years to figure out how to get to the northeast corner of the map. I thought I had tried everything! I went to the screen with the tree trunks and fired every weapon I had at the mountain and each edge of the cave in the tree, I blew the whistle facing different directions, I killed all the peahats on the screen to see if that made a difference...but it wasn't until I saw a screenshot online of Link walking through the mountain that I knew you were supposed to, well, walk through the mountain.
The funny thing is that by then, I had 3 different game guide books that included Zelda 1, and none of them said how to get to that screen.

It actually took me forever (around 6 years) to figure out how to pass by the room in Turtle Rock (LttP) with the two chain chomps in it. I never thought to push that block. At the time I was really young, around 11 I think.
Other than that, it took forever finding my way through the Great Palace the first time around, without a guide. The same goes for the later dungeons in LoZ 2nd quest.

i had trouble with finding all stray fairies in great bay temple in MM, when i was young.
later when i checked a guide on internet i finnaly had a MM account that was 100% completed

Finding all Blue Chu Chu's in the windwaker had troubled me when I was younger.

it took me a year before i knew how to get into the forest temple in oot. i thought i tried everything until i read in a guide you had to go to the graveyard

O man, so many things boggled my mind, especially in a Link to the Past.
-How exactly I was suppose to get the Book of Mudora.
-After getting the hooshot, had no idea how to get to the west/north side of the Dark World.
-How exactly I was supposed to reach Misery Mire. Had the shovel forever, but no idea about the Flute. When I finally found it, had no idea about the bird.
-Where I was supposed to actually get the silver arrows that people were telling me about. I kept fighting Ganon just trying to beat him with a regular sword.
There were so many litting things I didn't get. Unfortunately, I don't remember them all anymore. Then again, a Link to the Past seemed so hard back then because I was so young and really was clueless on basic puzzles. Although back then, this added to the fun, especially with a game like Link to the Past. Since it had a huge overworld so when I was stuck would just walk around Hyrule, visiting random places and finding misc. secrets. That is what made this game so great in my opinion.

- How to beat the Forest Temple in Ocarina of Time. (months)
- Eye Switch in the Temple of Ice (Phantom Hourglass). (days)
- Shut DS at Sun door to transfer maps. (day)
- Missing Key in SnowPeak Ruins (took about 3 days ><).

Ha ha ha! I had that same exact problem!
But anyway, In the first darkworld temple in alttp I thought for about 2 years that I kept messing up or something because I thought I had run out of keys or used them in the wrong order. I finally figured it out though... I felt really dumb for the longest time.

As stupid as this may sound, the trading sequence in OoT had me stumped for close to a year. Most people find the Water Temple to be the most difficult part of OoT I think. Although quite difficult your first time through with no guide, the trading sequence to get the Biggoron's Sword I found to be the most difficult.
Another hard part I came to was in TWW. When Tingle sent me a letter to buy something, which I have forgotten exactly what it was now, and it was 1 rupee above my maximum amount, I was pissed off. I felt like slitting his throat and stealing that item. I also found it hard to get all of the Triforce charts. I mean, sure, I knew where they were on the map, but not their exact location in each sector.

the only problem i ever had was the face shrine in La i didn't think to bome the walls, it only took me a year tho

As for me...maybe the first time I played dungeon 9 (spectacle rock) in LoZ when I was about 4 years old.

It took me forever to figure out that you could break the web floor in the first dungeon in OoT with a jump attack

I never finished the trading sequence in OoT. But really because I couldn't bother to do it.
Also, I couldn't find the bug lady's house at all in TP until the end of the game!

IIRC, The map was the IN-credible chart, which was necessary to complete the game. It cost 1 more than the maximum amount a small wallet could hold because it was supposed to force you to get the bigger wallet.
But I really don't know why you found that annoying, considering that you already had a chart explaining where both of the places to get a bigger wallet were!

Most of my hard times in Zelda were with Ocarina of Time because they didn't have very many instructions:
- Jumping through web in Deku Tree.
- Trying to get to all the Cuccos in Kakariko Village.
- Eye switch in the Forest Temple to twist the corridor.
- The entire Water Temple... I just didn't think to try EVERY possible way to go for each water level.
- Somehow didn't get a key in Shadow Temple, ran around for hours backtracking that long thing.

The only things I can remember was trying to get the hot spring water to the Goron at Hyrule Castle Town in Twilight Princess and trying to get past the obstacle in the Pirate's Ship to get the bombs in The Windwaker. I know there were more though.

Water Temple in OoT was never a problem for me for some reason, took "only" a week first playthrough. Shadow Temple though took me a month, mainly because I didn't have the guts to fight ReDeads and Floormasters when I was ten :p
But the part when you should go get all the triforceshards in TWW... god, took me and my friends at least three months. Hated that part, would've been so much better with four dungeons there instead of random searching around the great sea.

It took me 2 years to figure out how to get the Fierce Diety Mask in MM. I couldn't get through the Goron part on the moon, and beat the game many times without it. My daughter finally figured it out and showed me. I was soooooo mad at myself when I saw how easy it really was lol.

On my first run through OoT, The bosses seriously did a number on me.
Gohma: 2 days. died around 7 times lol
King Dodongo: 6 days. I didn't think attacking his bowels would work lol XD
Barinade: 5 days. I kept dying to that little b******.
Phantom Ganon: 1 day, but I died like three times.
Morpha: uhh....no clue. It took me the longest of all of these guys that's for sure.
Volvagia: 1 day, I just ran around wondering how to hurt him lol.
Twinrova: 1 day but I died like 9 times.
Bongo Bongo: 2 days. I suck at sharp shooting in video games lol.
Ganondorf: 12 days. I won't even START on why. -_-

yeah i was stuck for months to get all the triforce charts. the most annoying one was that you had to find the ghost ship chart to get the triforce chart.

Holy Crap Majora! How old were you? I could do all that at 7 - 8 before I even got into Zelda or video games at all for that matter.

the freakin water temple in OOT it took me months i mean MONTHS to beat and then i finally backtracked and when to where you beat dark link and it turns out i didn't do the song of time (or something like that) on the blue block behind where you get the longer hookshot... i was SOOOO pissed...

Well in WW, the part were you were supposed to go into the giant ice dgragon. I didn't know that you had to walk slow and i kept slipping off! Also, in the water temple in oot, I thought i got stuck because i didn't know that the water level reset itself after you went out, so i started a new profile. In MC I didn't know how to get into the temple of droplets. Don't know how to get some treasure chests also in TP. More things to but i forget.

I hated the Lakebed Temple in TP. I also hated Argarok.
Everything. no joke.
I first got OoT, and had NO idea what to do, so I stopped playing.
Then, I didn't know how to beat the Deku Tree, and it tooke me forever to figure out for to do that.
It just keeps going on, and on....

The Shadow Temple in OoT during my first run took me quite a while. I was 8 at the time, so everything about that game was hard.

OoT First play
couldnt figure out how to friggen move King Zora. Really, i was stumped. I took that ahme back to Blockbuster... then after i noticed i was dreaming about it, i realized I was obsessed... then bought it. I eventually figured it out xp
That Link was named... Link. I had borrowed it from a friend after i rented it (having named Link my own name) and they named it 'Blanton' which i figured was the real name. So, 'Hey, Blanton, look here!' 'oh no, it's Dark Blanton!' etc all throughout...till i eventually got my own game, as he made me give it back just before the spirit temple... arrggg, had to start over then.
The Water temple in MM was a doozy for me, took me a few good hours of play/start overs. thank god for the inverted song of time...

What are you talking about? Maybe youre thinking of Adventure of Link where you cross to eastern Hyrule.

My biggest duh moments:
Majora's Mask: I didn't know the path spilt off near the beginning of Ikana valley, so I spent a few hours looking for Dampe in the wrong spot.
Phantom Hourglass: In the temple of wind, the one secret bombable wall in the main room. I didn't figure it out for a while.
I'm sure there were more. I just can't think of any now.

The raft was what i was talking about. I wish that zelda 1 and 2 should have given you some info to use when starting out such as where to go and what to do.

TP - I forgot, but it had to with unfreezing Zora's Domain, was clueless for a few days.
My only one would have to be for TWW. It took me a couple of years to finally find out where to get the Large Wallet so I could pay Tingle and even get the IN-credible Chart.

Seriously, I dont get how it takes people years to figure out something on a game. Man do I love the first 2 Zeldas, you actually had to figure things out on your own. People these days rely on a 'navi' aspect to have the game figure out a clue for them, pathetic.

My only super stumping puzzles that I can think of right now would be....
In PH in the Ice temple where you have to bounce arrows off of your grappling hook rope to hit some eyes behind you, because the eyes would always turn away from you when you look at them. That one took me about 3 hours to figure out >.<.
Water temple. OoT.
Some MM things had me stuck for a while, but I can't remember the specifics right now.
That's all I can think of now.

Oracle of Ages. The 2nd Graceful Goron dance to get the New Mermaid Key. And all because I missed a small part of small trading sequence that resulted in me getting a somewhat easier dance set to get the key.
I hate the Graceful Goron and all his horrible lies.
